All questions are not exclusive to XY, also including previous games, so feel free to share your experience in these games, because people change and so too how we play! ;)
Also, if you have suggestions for more questions to be included, do tell.

What I'm asking is:

1 - Why do you breed? Is it for the main story, do you also breed competitively or for shininess? Are you truly a Pokémon breeder in that you receive an order and then you receive either real money or a rare Pokémon for breeding that Pokémon in some specific way?

2 - When do you do it, right after reaching the Day Care or only after the main story for making a new post-story team?

.1 - Do you transfer these Pokémon for other games or use them in their "native" game?

3 - How? Do you try to get the best match between Pokémon in order to receive eggs the faster as possible or not?

.1 - Do you pass on specific Natures or let "fate" decide?

.2 - Do you use an advanced method like RNG? Do you use the Masuda method?

.3 - Do you have a special and specific Pokémon (Ditto, Pokémon with Synchonize and Pokémon with either Magma Armor or Flame Body) to breed and help hatch the eggs? Do you care to train them or they're just tools?

.4 - If you nickname Pokémon, do you nickname all of them or just the ones you breed?

4 - Where do you hatch you eggs? Do you care to make them hatch in a place where the Pokémon would be fitting if it were to be wild or do you just do it in front of the Day Care?

.1 - When wanting to just do it fast, do you know any other good places for hatching?

5 - Do you care about the method for the Day Care Man to warn the player about a new egg? If so, what is the best one?

6 - Do you have any suggestions for improving breeding and hatching in future games?

1 - I don't do competitive battling but I like to have strong and special Pokémon in my game story (and post story) team, so I breed in order to have an edge or to create Pokémon with certain personalities by having an attack that while it may not make sense in terms of having the best movepool, it's fitting of their Nature. I don't breed for shininess nor I'm a Breeder.

2 - Mostly after the main story for making a new post-story team.

.1 - I don't transfer them.

3 - I don't care about match for receiving eggs faster. I'm happy if it happens but I don't think about it or try to make it happen.

.1 - I pass certain Natures, most of the times the one that seems best for battling and taking advantage of the Pokémon's own status but other times, the one for creating Pokémon with certain personalities. For example, a Venusaur with a Calm nature just because it looks like a "sleeping giant".

.2 - I don't use any of those. The first because it seems like cheating and the second because I never did trades with other people.

.3 - I'll either try to have a lot of Ditto with the most number of personalities or just one Ditto and a lot of Pokémon with Syncronize and different Natures. I also have a Pokémon with Flame Body, most of the times a Magmar (not a speficic one, but just a specific Pokémon...I don't know why I like having Magmar). Unfortunately, most - if not all - of them, are just tools. That said, I'm going to breed a Magby, evolve it to Magmar and then to Magmortar (I'm hoping to be able to trade face-to-face soon!) and have it as my special Pokémon for hatching but also able for battling!

.4 - I don't usually nickname Pokémon, but I do it when it's for those that I bred.

4 - Most of the times and when I'm already breeding in that last phase (in other words, when I'm not chain breeding or breeding just to pass a certain Nature, but I'm already passing Nature and moves) I hatch them in a place where the Pokémon would be fitting if it were to be wild. Sometimes, when I can't find a place (city, town, route or cave) that I find suitable (either by it's looks or name), I try to breed them in a place that might match one of his attacks, like hatching a Seviper with Flamethrower in the Burned Tower in Ecruteak. Besides that, I also use the hatching location as an aspect for creating a Pokémon with a certain personality like hatching a Croagunk in the Lake of Rage (HG) or Galactic's HQ (Pt) and with a movepool similar to Saturn's Toxicroak in order to replicate it in-game!

.1 - In HG, aside from the road coming from the Day Care that ends with Goldenrod's northern limit, only the Cycling Road.
In B2, aside from Route 3, I use the Skyarrow Bridge and also Driftveil -» Nimbasa -» Black City because while it's not a straight route, it has few trainers, easy to go around them and I enjoy the view instead of just going back and forth in Skyarrow or Route 3 (I don't use these two together because of the inner part of Pinwheel Forest which has trainers placed in annoying positions)!

5 - I do. In my opinion, the best method was definitely the one in HG/SS because we could be far away due to the PkGear and not just hanging aroung his house and also he would call us even if we had a party full of eggs, something that the one in B2 doesn't seem to do.

6 - I have two. The first one is to have the option to decide if we want moves to be deleted when Pokémon are left in the Day Care, from just one to all of them.
The second is giving Chansey and Blissey (not Happiny because it's a Baby Pokémon) a role in hatching eggs. It doesn't need to be giving them Flame Body (it would be ridiculous) or any other new ability but just having them in our party should decrease the numbers of steps needed for hatching, even more than a Pokémon with Flame Body or Magma Armor. And I'm not saying this only because they both have a pouch (otherwise, Kangaskan would also be here) but because they're shaped like an egg, they do have a pouch and carry an egg and they'll be forever associated with PkCenters and caring.

RE: Breeding and hatching - why, when, how, where and suggestions

1 - Why do you breed? Is it for the main story, do you also breed competitively or for shininess? Are you truly a Pokémon breeder in that you receive an order and then you receive either real money or a rare Pokémon for breeding that Pokémon in some specific way?

A: I breed because it's like an addiction and I love to have some strong mons with me when I'm going against battle facilities and test out various Pokémon in different battle scenarios. Generally, I don't breed for newborns in the main story, since I just want to beat the Champion with what mons I can get on my version. I don't get paid for breeding, but I still love to rack up some strong and useful Pokémon for years to come as a veteran trainer and such.

2 - When do you do it, right after reaching the Day Care or only after the main story for making a new post-story team?

A: I always do it once I beat the game, so that I can build myself a competitive team.

.1 - Do you transfer these Pokémon for other games or use them in their "native" game?

A: When dealing with Gens III to V, yes, I would transfer them. But since the newest way of transferring Pokémon from past gens comes with a real-life financial routine, I, would instead want to have a fresh start for properly raised Pokémon.

3 - How? Do you try to get the best match between Pokémon in order to receive eggs the faster as possible or not?

A: If there's moves that a Pokémon I want to learn can only be brought down by breeding, I will get a mon from another version with the moves I want passed down. I would give the good natured mon the Everstone and place both the Pokémon I want to breed in the Day Care. The trick is to have differing I.Ds, so that you can have a better likelihood of finding eggs. With the recent Oval Charm and Egg Power mechanics, it made my breeding life much easier and a little less time consuming than usual.

.1 - Do you pass on specific Natures or let "fate" decide?

A: I pass on specific Natures to help with my aim for a competitive team, but I would leave it to luck for giving me the Ability I need if I'm breeding a mon that has one or more Abilities, especially when breeding mons with a Hidden Ability.

.2 - Do you use an advanced method like RNG? Do you use the Masuda method?

A: No, I would like to use my own legit and legal ways of breeding from Gen VI onwards.

.3 - Do you have a special and specific Pokémon (Ditto, Pokémon with Synchonize and Pokémon with either Magma Armor or Flame Body) to breed and help hatch the eggs? Do you care to train them or they're just tools?

A: Yes, I do. The Slugmas and Dittos are just tools, though, but I keep a Volcarona with me in X, because it's reliably fast enough to flee if I end up accidentally triggering a wild encounter while attempting to hatch lots of Eggs.

.4 - If you nickname Pokémon, do you nickname all of them or just the ones you breed?

A: If I breed Pokémon, I don't nickname all of them, but if I hatch a good enough mon, I'll nickname him/her/it and transfer some or all of the rest through Wonder Trading to hopefully make someone's day out there.

4 - Where do you hatch you eggs? Do you care to make them hatch in a place where the Pokémon would be fitting if it were to be wild or do you just do it in front of the Day Care?

A: I always do it near the Day Care Centre, but sometimes I go through nearby towns just for the heck of it.

.1 - When wanting to just do it fast, do you know any other good places for hatching?

A: All I know is that you should try finding the longest and/or most straightforward route in the whole region.

5 - Do you care about the method for the Day Care Man to warn the player about a new egg? If so, what is the best one?

Yes, because it's a good indication that your breeding is going along very well. Recent generations took away the watchful PokeTech app that could sometimes make an Egg appear if you're patient enough while riding your Bicycle around.

6 - Do you have any suggestions for improving breeding and hatching in future games?

A: I think Game Freak have worked in and out of the box with these mechanics, so I'm just about happy with the new breeding mechanics Pokémon X/Y have given me so far.

1. I breed competitively. I care more about the IVs than if a Pokemon is shiny. I don't do requests for others at this time.

2. I bred post game. There really isn't much point doing it before then.
.1 I transfer them to whatever game is usable in VGC.

3. No. I just use my flawless Ditto and breed with that. I have Ditto holdDestiny Knot. Within a half hour or so I have a 5 IV Pokemon. I don't generally give my Pokemon nicknames unless they actually do a specific feat that is hard either in game like Battle Maison, or competition.

4. I hatch mine in front of the day care. I just ride on the bike on that route and it goes fairly quickly.

5. I liked how BW2 you got stopped by him when an egg is ready if you are near him.

6. None.

1 - Why do you breed? Is it for the main story, do you also breed competitively or for shininess? Are you truly a Pokémon breeder in that you receive an order and then you receive either real money or a rare Pokémon for breeding that Pokémon in some specific way?

I usually only breed competitive Pokemon. If I get a Shiny from it, that's cool, but I don't specifically breed for a Shiny. I don't breed requests mainly because it's a casual thing for me.

2 - When do you do it, right after reaching the Day Care or only after the main story for making a new post-story team? Do you transfer these Pokémon for other games or use them in their "native" game?

I only breed after I beat the game and I usually don't make a new post-game team or transfer but rather just breed what I want when I want it.

3 - How? Do you try to get the best match between Pokémon in order to receive eggs the faster as possible or not? Do you pass on specific Natures or let "fate" decide? Do you use an advanced method like RNG? Do you use the Masuda method? Do you have a special and specific Pokémon (Ditto, Pokémon with Synchonize and Pokémon with either Magma Armor or Flame Body) to breed and help hatch the eggs? Do you care to train them or they're just tools? If you nickname Pokémon, do you nickname all of them or just the ones you breed?

Obviously I want the best match whenever possible but if it's not possible, I'll deal with getting eggs a little bit slower if I have to. I usually pass down the good Natures for competitive breeding. I don't use RNG breeding but I'll use Masuda breeding whenever I can use my Japanese Ditto in the breed (answers the question of using Ditto). I usually use the Fire Abilities as well. This Gen I use Talonflame because it has Flame Body and can use Fly. I think I've used Magcargo in the past. I usually only nickname Pokemon if I'm in a Nuzlocke.

4 - Where do you hatch you eggs? Do you care to make them hatch in a place where the Pokémon would be fitting if it were to be wild or do you just do it in front of the Day Care? When wanting to just do it fast, do you know any other good places for hatching?

I usually just hatch eggs right in the route that the Day Care is on. There's usually one long-ish route in every single game where you can do that with. I don't care where they hatch. It's the best way to hatch them for me, so I don't know of any other good places personally.

5 - Do you care about the method for the Day Care Man to warn the player about a new egg? If so, what is the best one?

I like how they did it this Gen with him just turning around.

6 - Do you have any suggestions for improving breeding and hatching in future games?

If they bring back O-Powers, I'd like the hatching animation to not use up the Hatching O-Power time because that's fairly annoying. Other than that, there's not too much more I would change besides getting rid of IVs as a whole but they'll probably never do that. Breeding would probably be a lot less fun but it'd be way easier to get the best Shiny possible (at least without using the Shiny Value thing, etc.)

dmaster out.

1 - Why do you breed? Is it for the main story, do you also breed competitively or for shininess? Are you truly a Pokémon breeder in that you receive an order and then you receive either real money or a rare Pokémon for breeding that Pokémon in some specific way?

I breed competitively and also for shininess. I don't take requests because I don't have the time to devote to getting specific Pokemon in a timely manner.

2 - When do you do it, right after reaching the Day Care or only after the main story for making a new post-story team?

Post-game only. It's not likely you will have all the resources required to optimize breeding as soon as you reach the day care, and in XY's case beating the game is almost a necessity so you have access to the Judge.

.1 - Do you transfer these Pokémon for other games or use them in their "native" game?

Native game because X and Y are the only gen 6 games right now, but once we get our hands on ORAS and Z I'll start breeding in those games as well.

3 - How? Do you try to get the best match between Pokémon in order to receive eggs the faster as possible or not?

Yes, obviously. This is all part of optimizing breeding.

.1 - Do you pass on specific Natures or let "fate" decide?

Getting the desired nature is part of optimizing breeding. Ideally you will do this before you even start farming eggs en masse.

.2 - Do you use an advanced method like RNG? Do you use the Masuda method?

No RNG, yes Masuda

.3 - Do you have a special and specific Pokémon (Ditto, Pokémon with Synchonize and Pokémon with either Magma Armor or Flame Body) to breed and help hatch the eggs? Do you care to train them or they're just tools?

They are tools. Giving Talonflame the ability Flame Body was such a godsend for breeding. I also have a box full of Synchronize Kirlia/Gardevoir if I need to catch a Pokemon with a certain nature for breeding purposes, and the Gardevoir I had on my in-game team has Trace in case I need to pass down hidden abilities.

.4 - If you nickname Pokémon, do you nickname all of them or just the ones you breed?

All of them if I'm playing a nuzlocke, very very rarely otherwise

4 - Where do you hatch you eggs? Do you care to make them hatch in a place where the Pokémon would be fitting if it were to be wild or do you just do it in front of the Day Care?

Ever since gen 3 the day care has been on a very long, linear route. It wastes time to go anywhere else to hatch your eggs unless you want them to be hatched in a specific location, and if you want to do that, you can just use the day care route until the egg is about to hatch and then fly to your desired location... but it still wastes time.

.1 - When wanting to just do it fast, do you know any other good places for hatching?

In X and Y, Centrico Plaza (the area surrounding Lumiose City Gym) is a good place to hatch eggs if you're lazy because you can ride your bike in a circle. Keep a quarter or something holding the circle pad left or right and you can hatch eggs without even being there. I like to stick to Route 7, though.

5 - Do you care about the method for the Day Care Man to warn the player about a new egg? If so, what is the best one?

XY has it good where the guy just turns around. You can't get much more optimal than that.

6 - Do you have any suggestions for improving breeding and hatching in future games?

no

1 - Why do you breed? Is it for the main story, do you also breed competitively or for shininess? Are you truly a Pokémon breeder in that you receive an order and then you receive either real money or a rare Pokémon for breeding that Pokémon in some specific way?

Not for any of the above reasons. I breed because I want to. When I played Emerald, I bred a Vulpix and an Absol, both of whom ultimately got me to the Elite Four and Hall of Fame. With Absol especially, breeding her was advantageous because she had Bite at level 5, and that Bite attack was stronger than it would've been had she not been born with it at that level.

Since then I like to experiment and see what attacks I can breed into Pokemon. In Gen 3 as well ,Ralts is caught only with Growl - but I bred ones with Thunderbolt, Shadowball, Psychic and some other move already in situe at level 5. Obviously that's advantageous if you want to raise those kinds of pokemon, especially since Ralts doesn't learn Shadowball and Thunderbolt and in Gen 3 they were necessary weapons against types the pokemon was weak against.

So I like to breed to get a variety in attack of a lower level learning of an attack. And for fun. I just bred a whole army of Eevee in Y because I want to have an Eevee set but I want them from low level. So I just got Sylveon at Level 10.

2 - When do you do it, right after reaching the Day Care or only after the main story for making a new post-story team?

Whenever the mood takes me. Once I have access to the daycare, it depends on what I want to breed or why. If I want to do something like the Ralts breeding, then obviously it has to wait till the parent pokemon have the requisite attacks xD.

.1 - Do you transfer these Pokémon for other games or use them in their "native" game?

Both, if possible. I used Absol and Vulpix in a replay of Emerald, trading them out and then back in to be part of my core team in my Emerald replay.

3 - How? Do you try to get the best match between Pokémon in order to receive eggs the faster as possible or not?

I found in Emerald that there's no truth in them not breeding if they have a "don't seem to like each other" message. It's only if they play with other pokes, which means they aren't from the right egg group. I got eggs really quick from pokemon who apparently didn't like each other. So go figure.

.1 - Do you pass on specific Natures or let "fate" decide?

I don't bother about trying to breed natures. I like the pokemon to be themselves and I don't IV/EV train so it doesn't matter to me. I just think it's cute if one is impish and one is bashful.

.2 - Do you use an advanced method like RNG? Do you use the Masuda method?

No.

.3 - Do you have a special and specific Pokémon (Ditto, Pokémon with Synchonize and Pokémon with either Magma Armor or Flame Body) to breed and help hatch the eggs? Do you care to train them or they're just tools?

Been using Talonflame for that in Y. Did use Magma for it in Emerald.

Weird thing about Synchronise and Ralts, though. My Gardevoir both had Synchronise in Emerald, and they hatched babies that all had Trace, not Synchronise. I'm working with a Gardevoir that has Trace for the first time this time out, just for a change, but my Gallade has Synchronise, so when I come to breed them it will be interesting to see what they get.

.4 - If you nickname Pokémon, do you nickname all of them or just the ones you breed?

It's completely as the mood takes me. Although if I have raised a particular pokemon type before, I tend to nickname the next one I have.

4 - Where do you hatch you eggs? Do you care to make them hatch in a place where the Pokémon would be fitting if it were to be wild or do you just do it in front of the Day Care?

Depends what I'm doing in the game. All of my Eevee eggs randomly hatched in the tower near whichever city it is...

.1 - When wanting to just do it fast, do you know any other good places for hatching?

No.

5 - Do you care about the method for the Day Care Man to warn the player about a new egg? If so, what is the best one?

Not concerned.

6 - Do you have any suggestions for improving breeding and hatching in future games?

I still want hybrid types. Pokemon that are only available by breeding certain two pokemon together. Not for every pokemon, maybe, but I think it would be quite cool if you could get, say, a hybrid of Mightyena and Absol instead of just one or the other, since both are like types.

I like your idea, despite the fact that that would cause a new massive explosion of artwork featuring every possible mix (just like it happened with Mega-evos)!
In your concept, do you think we could get only an Absyena or only a Mightsol or both of them depending on which one is female (or which one is male), like ligers and tigons?
Also, would they be able to have offspring like them or to obtain an Absyena it's always needed an Absol and a Mightyena?

1. I breed for lots of reasons; good IVs, passing down moves, good natures ... while I don't do any real competitive battling, I do like to have solid 'Mon for Link Battles, since I'm often at a disadvantage since I choose not to use legendaries.

2. Typically post-game, just because you often don't have the resources to do it before that, at least well. Things like the Power Items, Destiny Knot and so forth make things much easier.
2.1 I'll transfer them. I used to move all my 'Mon to the last game of the generation (D/P Pokemon to Platinum, etc), but with the Pokemon Bank ... not such a big deal now.

3. I don't worry too much about how fast I get the eggs.
3.1 The correct nature for the Mon is one of the main reasons I breed, so I don't leave it to chance.
3.2 Definitely yes. I have almost two full boxes of Dittos, each named after its highest stats, a few Synchronizers, and a TalonFlame for both Flame Body and mobility. I don't think of them so much as 'tools' as 'non-combat support staff'.
3.3 I nickname all of them I can think of good nicknames for.

4. and 4.1 I either hatch them by biking back and forth on that really long road in front of the Day Care Center (if you go all the way west, then push right up against that sigh, you can go straight through Camphrier Town without hitting any obstacles), or I'll go to the center of Lumiose City and do an impersonation of a NASCAR race ('He's makin' a left turn! He's makin' another left turn!') As a side note, when I hit either end of the Day Care road, I usually do a Wonder Trade for some of my ... overstock, for lack of a better term.

5. I preferred Gen V, where the Day Care Man would yell at you as you biked past, but him turning around is fine.

6. I'd love for some way to be able to increase the chance of getting particular genders, and I'd like it to be easier to pass down Hidden Abilities. Genderless Pokemon are a pain in the butt to breed for IVs, near as I can tell, too ...

1 - Why do you breed? Is it for the main story, do you also breed competitively or for shininess? Are you truly a Pokémon breeder in that you receive an order and then you receive either real money or a rare Pokémon for breeding that Pokémon in some specific way?

I breed as I have a dream of going to the Internationals someday so I breed mostly for competitively and sometimes for shinies. Though I wish that I could hatch shiny Pokemon way easier instead of hatching 10,000 eggs just for one. And as for payment, I usually breed for friends so I don't care what they give me in return for a Pokemon I bred for them. Anyone else however, I may do the same but I would rather have some Pokemon flawlessly IV bred depending on what it is or even a shiny Pokemon ((Common to uncommon shinies for a set number of bred Pokemon from me.))

2 - When do you do it, right after reaching the Day Care or only after the main story for making a new post-story team?

For Black, I was real happy that I could breed Pokemon shortly after getting to that one town with the old man being attacked by Team Plasma but I often stick to Post-Game breeding since by the end of the game, I will have a vast amount of Pokemon to work with instead of just ten.

.1 - Do you transfer these Pokémon for other games or use them in their "native" game?

For now, its mostly to use in the game they are bred in like for now, 95% of my Pokemon have been raised and trained to the max in my Y game but for the moment, I am planning of breeding a number of Pokemon for ORAS. Mega Sableye FTW!

3 - How? Do you try to get the best match between Pokémon in order to receive eggs the faster as possible or not?

I'd prefer using the best match as possible so that is why I depend on the world to give me Pokemon with good IVs, abilities, or egg moves and as a result, I tend to use Ditto a lot less unless I need a nature.

.1 - Do you pass on specific Natures or let "fate" decide?

And risk a shiny hatching with the worst nature? I think not. That is why I have a near perfect set of Dittos each with a different nature so the Everstone is like a friend I won't leave out of the breeding process.

.2 - Do you use an advanced method like RNG? Do you use the Masuda method?

Too noobish to use a RNG so Masuda Method is the way for me.

.3 - Do you have a special and specific Pokémon (Ditto, Pokémon with Synchonize and Pokémon with either Magma Armor or Flame Body) to breed and help hatch the eggs? Do you care to train them or they're just tools?

Well, mostly tools. Aside from the Dittos, the Talonflame stays with me almost all the time. It may not be a Pokemon I'd throw into a battle against someone but I use it within in game battles like the berry fields or helping to raise newcomers.

.4 - If you nickname Pokémon, do you nickname all of them or just the ones you breed?

Horrible with nicknaming so it is very rare for me. But when I do, its a meaningful name. Maybe simple but only Pokemon I truly love gets a nickname.

4 - Where do you hatch you eggs? Do you care to make them hatch in a place where the Pokémon would be fitting if it were to be wild or do you just do it in front of the Day Care?

I hatch almost all my Pokemon in Lumiose city in the central plaza with the old nickel trick. A bit sad but I am often caught up in breeding that I don't think much for where they are hatched.

.1 - When wanting to just do it fast, do you know any other good places for hatching?

Kinda answered that in the above question. ^^

5 - Do you care about the method for the Day Care Man to warn the player about a new egg? If so, what is the best one?

I normally wait until he turns around but when I get a gut feeling that he has something, he normally has something so its a lot faster to breed and hatch.

6 - Do you have any suggestions for improving breeding and hatching in future games?

Not really. Well, besides making it possible to use both a destiny knot and a Power item to get a 6IV Pokemon, I can't think of anything.

...Oh and give Kalos region Pokemon way more egg moves. Seriously, Gourgeist needs a ton of love. :c
