This is a deck that I've tested a lot with. It seems to beat almost ever deck, except for fighting. So I need help with it.

The strategy is to get a miltank with muscle band and a butterfree on turn 1(it has happened before). If not, use Illumise to get Grass pokemon to get a shiftry and butterfree Then later, use Miltank and Shiftry to sweep.

Adding Dusknoir as a tech in decks that already have Stage 2's is easily done, but it only works because most decks with Stage 2's already play the Rare Candy, and I notice that you do not. I'm going to propose some changes that drop Butterfree for a thicker Shiftry line and Dusknoir.

-3 Butterfree; Other than being able to possibly come into play turn one, shiftry does everything Butterfree can do but better. Cutting Butterfree for the sake of consistency.
-3 Metapod
-3 Caterpie
-2 Energy Switch; Miltank attacks for just one Energy. Shiftry only needs one and a DCE. I don't like this card in this deck.
-1 Professor's Letters; I'd just play one.
-2 Grass Eenrgy; DCE to attack with Shiftry.

+2 Seedot
+1 Dusknoir; I prefer a thin Dusknoir line, but I seem to be one of the few, so if you want to go up to 2-0-2, that would be fine too.

+1 Sacred Ash; Necessary with just a 1-0-1 Dusknoir line.

What I like about playing Shiftry over Empoleon is Shiftry's attack is much more powerful, capping at base 200 damage if I recall correctly. And you can get it up to 120 without relying on your opponent benching Pokemon, which is Empoleon's damage cap if your opponent has a full Bench. The Grass type is perfect against Seismitoad who would love to lock you out of Rare Candies. Manually evolve into a Shiftry, and you can run right through Seismitoad. However, I think overall I like Empoleon more just because Diving Draw with Exeggcute doesn't put a strain on your resources like Leaf Draw does. And Empoleon with Muscle Band and Dusknoir still hits hard enough to be worth it. Basically Empoleon is more consistent while Shiftry is a powerhouse.
 
I play the same deck you do, and it's a lot of fun. I think you should keep the Butterfree because in worst case you start with a Caterpie. I am going to try to start play testing this deck with FuF Victreebell. I also run 3 DCE for attacking with Shiftry.
 
I could also take out Butterfree for a thicker Shiftry line, probably 3-1-3 line, and a 2-1-2 Dusknoir line. And maybe Illumise for 2 Virizion EX.
 
I like the shifty since he is not often used but I would suggest +1 startling megaphone and +1 evosoda and -2 roller skates. Roller skates are nice, but with prof juniper, Colress, n, even if you add a Cheren it will work better than roller skates. The coin flip will give you roughly the same chance of drawing if you can only use the 1 supporter per turn.
 
I just got 2 Dusknoir(sinister hand) and 2 more Shiftry along with 4 rare candy today, and I'm finding ways to put them in.
 
I'm still playing around with my shiftry deck. Its pretty good though i had to change it with the format change. Miltanks are just not good in this deck anymore. Turn 1 they get knocked out by all the fighting decks. I'm still trying to figure out how to fill the void. I can post my deck list to give you an idea on how you can adjust the overall flow of the deck. This is the current deck list but i think it could still use some fine tuning.

Milotic adds energy acceleration that works nicely with leaf draw. Tropius helps with setting up early on. It also resists fighting. Mewtwo is the big basic i used to replace Miltank, but im still looking for a non ex one. Munna is used for long distance hypnosis shenanigans that can also buy you turns and can swing games in your favor with the opponent staying asleep. With Virizion you have no fear of sleeping yourself. Jirachi to make the deck more consistent.

I am very tempted to try and taking out mewtwo, munna, and something else for a 2-2 line of Beartic. Though the main decks i run into are garbodor decks. Its kind of pointless with the float stones. Unfortunately, Raichu is also out due to fighting weakness. This deck needs another decent attacker that either uses 1 grass/colorless or double colorless to attack.

The supporter line for this deck is rather weird. It runs such a slim line of draw support, but with Jirachi and Leaf Draw, it usually works pretty decently. 2 Lysandre is pretty important for this deck, and targeting down all the juicy Exs on the bench. 2 Juniper is all this deck can afford to run. Any more and you destroy your resources and since this deck runs so many 1 ofs. All of them are pretty important. I only run 2 N because i always hate giving my opponent new cards. Its good late game, but thats about it. 1 Colress/Shauna because i rather not have 2 supporters i rather not draw first turn. 2 Fanclub is pretty great. It both grabs you a pokemon and if needed, grabs Jirachi for a supporter for next turn.

The item cards are pretty self explanatory imo. Energy Retrieval to give you more Leaf Draw, and give you more targets for skyla to grab you energy. Computer Search over dowsing machine. Since this deck just needs to set up a Shiftry early on, and you are pretty set on draw support and everything. It grabs you a supporter, a rare candy, shiftry, DCE, silver bangle. Being able to computer search for the DCE rather than having to dig for it is quite amazing.

7 Grass energy is the minimum i would suggest with this deck. Any less and its hard to find for leaf draw or milotics ability. 4 DCE to power up shiftry in 2 turns, and gives access to surprise Mewtwo X balls.

I also dont think you need dusknoir. This deck is all about OHKOs. Also just wait for the next set. The Whistle that plays pokemon from your opponents discard is going to be so good for this deck.
