If it says put damage counters on the defending pokemon at the end of the next turn, if they switch out, does it negate this effect or is the new active affected?
 
Yes it does. Only if they remain up there between turns do they take the damage.
 
So in other words if I were to switch out I would receive no damage from wobbufet's shadow tag?
 
If you smokescreen one Pokemon and they switch out, the new one can attack with out flipping.

But with Shadow tag, are you 100% sure theres no damage at all? I thought the attack followed the foe onto the bench. The message is read "The Defending Pokemon", so say you Shadow Tag a Charizard, it would be read "Charizard" in place of "Defending Pokemon". So I put damage counters on Charizard, correct? I can't put it on any new foe, because it's not Charizard, or THE Charizard if it's a different one. Wouldn't it follow the opponent onto the bench though? I thought that sorta went along with the attack name. >_>

When it says "defending pokemon" it means 'current active pokemon'. If you switch, retreat, evolve or devolve it cancels out the effect since it's no longer the 'defending pokemon'.

For example, Wobbuffet uses Shadow Tag on a Pidgey. If that Pidgey evolves into Pidgeotto the effect is cancelled since Shadow Tag specifically targeted Pidgey, not Pidgeotto. Same with switching and devolving.
