Metal Rain reads:
Discard as many Energy attached to this Pokémon as you like. For each Energy card discarded in this way, choose 1 of your opponent's Pokémon and do 30 damage to it. Don't apply Weakness and Resistance. (You may choose the same Pokémon more than once.)

I take this to mean that if you discard 5 Metal Energy, you choose and deal damage, then choose and deal damge, a total of 5 times. This is consistent with the line "You may choose the same Pokemon more than once," since that implies that there is an option not to.

However, does this also mean that the damage modifiers are applied multiple times? In the PTCGO, this is true, which means that discarding 2 Metal Energy allows you to do 140 damage simply using Giovanni's Scheme and Muscle Band, leading to it being banned ingame: https://www.reddit.com/r/ptcgo/comments/4l8fit/bronzong_break_banned/

This is a glitch in PTCGO. You choose your discards and targets all at once to calculate base damage, then apply all modifiers to this single "hit" of damage across the board. This has been ruled on specifically, and follows the standard order of operations for attacks:
  1. Calculate base damage (e.g. coin flips, discards, etc)
  2. Apply damage modifiers on the attacking Pokemon (e.g. Muscle Band)
  3. Weakness
  4. Resistance
  5. Damage modifiers on Defending Pokemon (e.g. Hard Charm)
  6. Apply damage
  7. Any other effects of attacks (e.g. actually removing Energy you chose to discard, discarding Stadiums, returning Pokemon to the hand)
