Standard rules used, fainted Pokémon are released or permanently boxed (I'm sentimental...) and only the first Pokémon in a given area can be caught.
Update 1:
Update 2:
The Team
Zed (lvl 18)
Apollo (lvl 14)
Update 1:
I chose Charmander, and named him Zed (Male, Relaxed)
We scratched our way through the Pidgeys and Rattatas on the way to Viridian City, got the package, burning our way back with the newly learned Ember. Delivered the package, healed up, off we go with our new balls. The first encounter is a female Pidgey, I decide to not catch it. New route, also female Pidgey, no catching. Entered Viridian Forest, hoping for the best.
The first encounter is a male Pikachu, no kidding. I was worried Zed would damage it too much but luckily the HP bar stopped at red. Caught him and named him Apollo (Male, Rash)
We went back, healed up, and trained Apollo for a few levels, zapping the Pidgeys near the forest to gain a few levels, and when Apollo caught up a little (Zed lvl 9, Apollo lvl 7) we reentered the forest and fried its inhabitants. Zed burned everyone down with Ember and gained a few levels (Zed - lvl 13) and learned Metal Claw, which turned out to be as useful as it seemed.
We entered Pewter City, healed up, and wasted no time challenging Brock. Zed took a few hits, but pretty much ripped the competition to shreds with Metal Claw, no problem. A quick rest, and off we went. Nothing interesting, caught nothing, just beating a few trainers. I tried to give Apollo a chance to shine, but he took a beating from the trainers' Pokémon, but nothing serious. We went back to the city for a quick rest. At the time of the update, Zed, the Charmander is lvl 15, and Apollo, the Pikachu is lvl 8.

Trained Apollo to lvl 10 on the fields south of Pewter City (zapped some birdies) then went back to finish the job at the trainers leading to the cave entrance of Mt. Moon. I wanted to level Apollo more, so I beat all the trainers with him only. Had to use a potion when a youngster's Ekans damaged more than I expected, but otherwise we ran over them without pause. I entered the dungeon I hate the most, the first encounter was Zubat, no, thank you (I would've considered capturing a Geodude, but no biggie). I switched back to Zed and ran around a bit, beat the first two trainers and some wilds, which made Zed lvl 16 and evolve into Charmeleon. I went down and beat the Rocket Grunt, got some star thingie, ran back out. I noticed Zed only needs a little to get lvl 18, so I ran back, shredded up some Geodudes and fried some Zubats to level him up. At the time of this update, Zed is lvl 18 and Apollo is lvl 14.
