Gardevoir has an attack that brings a pokemon down to 50 hp. When it is attacking another pokemon and that pokemon used a move that reduces damage done by 40 when your opponent attacks next, would this mean that the defending pokemon goes down to 90 Hp rather than 50Hp?

You mean Gallade, and "No" it is an effect of an attack.
If you're talking about Gallade's Sonic Blade attack, it does not do damage. It places damage counters. Effects that adjust damage don't alter placement of damage counters. So, Sonic Blade still reduces you to 50 HP.
