Pokemon (17):

4-3 eelektrik ( 2 no retreat )
2 Zekrom EX
2 Zekrom
1 Cleffa
1 thundurus
1 shaymin UD
1 pachirisu

T/S/S (39):

3x Pokémon Collector
3x PONT
2x Professor Juniper
2x Eviolite
3x Pokémon Catcher
2x PlusPower
2 x Switch
4x Junk Arm
3x Level Ball
3x Pokemon Communication
3x N

energy:

4x DCE
10x {L}

Try
-1 pachirisu (I think the eelektrik energy acceleration may be enough)
-1 shaymin( see above)
-1 PONt (juniper or N may be better for discarding, hand refreshment, and disruption)
-3 Pokemon communication (think that collector and level ball pretty much take care of everything)

+2 Juniper (very important supporter for discarding)
+2 mewtwo (as a counter)
+1 thundurus (for discarding)
+1 super rod (for recycling)
May have missed some but I hope I helped. :)

I would remove the Pachirisu because, as stated above, Eelektrik should be sufficient. Also, I personally don't like Thundurus in this deck because it has never been very effective in games which I've played it. It is very weak in the late game and is often ignored in the early game if a deck doesn't have a large amount of focus on getting the Thundurus rolling, as in a maximum Catcher count, all free-retreat Tynamo, and more than one copy of Thundurus. Shaymin is useful in surprising your opponent with a sudden Zekrom EX or when retreating your Eelektrik, so it has many uses outside of being played with Pachirisu, so you decide whether it works well for you. Professor Oak's New Theory is not be as effective in this deck as Professor Juniper would be, so you should maximize the amount of Professor Juniper in your deck before you add Professor Oak's. You can get away with playing one copy of Switch, especially if you play Shaymin. The amount of Level Ball and Communication can be tweaked if you need to.

On what you could add, an extra regular Zekrom wouldn't hurt. The extra attacker is pretty helpful in a lot of matchups. Super Rod is also helpful for recovering important cards, so that's also an option. As offense to Mewtwo EX, you can add Black Belt into your deck. It lets you get a KO on them without affecting the consistency as much as other techs would. Including PokeGear would also serve as a double purpose if you include Black Belt, helping with consistency and giving you a Black Belt more often when you need it.
