Against Safeguarders, you can always run the Lati-Lock (Latios Ex+Latias Holon Phantoms works), Gardevoir Ex Delta (Who scores a OHKO on EVERY safeguarder) etc etc.
The attack and protect ones...well, only Latios Ex is used often. If you worry about that one that much, just use any psychic that hits for 50+, or tech a Latias* or anything. Furthermore, they often don't hit for much, and as such you can use lower stages in order to counter them (Take Gardevoir for example, Kirlia can put it to sleep with Flickering Flames, allowing Gardevoir Ex an OHKO later on). Pokemon Reversal and Warp Point also help.
 
Smeargle was designed as a Tech for Latios EX d, and no I'm not kidding. Our former city champion uses him in RK9. 40 damage + Sleep is awesome for 1 energy, and if they fail to wake up, either retreat and KO, or Strength Charm and 60 FTW.

Deoxys EX (Speed, POP4/EM) is also ran in alot of decks to get around Safeguarders, especially since it OHKOs the most popular (Wobbuffet) and 2HKOs Dustox and all the rest. It also takes 3 of any energy so it fits in anywhere. In something like Mewtric that runs ALL EXs usually, this card is a must. Also it's ran with Deoxys EX (Defense, DX) for a Safeguarder of its own. It's a Safeguarder AND a Safeguard breaker in 1.

Remember, all of the above are basic so they fit just about anywhere.

Dustox Ex - Deoxys Ex (Em/POP4), Altaria Ex (Em), Ditto (Mr. Mime), Houndoom (Uf), Gardevoir Ex (Df)
Ninetails/any Stage 1 with Safeguard - Deoxys Ex (Em/POP4), Altaria Ex (Em), Gardevoir Ex (Df), Lati-Lock
Wobbuffet - Deoxys Ex (Em/POP4), Altaria Ex (Em), Gardevoir Ex (Df), Space Centre
Sableye - Deoxys Ex (Em/POP4), Altaria Ex (Em), Gardevoir Ex (Df), and stadium or Windstorm.
And for the others you have listed:
Regice*/Latios Ex/Deoxys Ex/Celebi Ex/Dusclops/Areodactyl - Deoxys Ex (Em/POP4), Ataria Ex (Em)
Volbeat - Deoxys Ex (Em/POP4), Altaria Ex (Em), Gardevoir Ex (Df), Space Centre
Tentacruel - Deoxys Ex (Em/POP4), Altaria Ex (em), Gardevoir Ex (Df), Lati-lock, any way of discarding React energies
Also, you forgot Shukle (Uf). Deal with it in the same way as Volbeat.
Or, against all of these, use a Pokemon that isn't an Ex.

Was just checking your list and noticed a few things.

Latilock doesn't shut down basics like Sableye, BTW, and it doesn't shut down EXs like Dustox. Battle Frontier could shut off Altaria DX's Safeguard, so you could add that. I don't get why Houndoom would shut down Safeguarders, it only blocks trainers, so why is he up there? And finally, there's a Mightyena d from DS that acts like a Safeguarder. When it attacks, if the defending Pokemon is EX, that EX can't attack during the next turn. It's easier to get around, you just need to retreat, but if you can't then you're really stuck since it's neither a PokeBody and it's not an effect on Mightyena.
 
well in cases like houndoom, i ve seen people play dustox ex wtih houndoom b4.houndoom is  kill pesky safeguarders like banette,other dustox ex n the others.

Mightyena d+skarmory ex would be pretty annoying on exs (and mightyena can easily hit for t2 60+).
 
To the Modified List:

Deoxys EX and Altaria EX won't get through Mightyena. They just can't attack, there's no effect blocking damage. Gardy EX won't do any good either since it's an attack and not a Power/Body.

To Papi/Manny: That's actually a pretty good idea, especially with Mightyena EX to switch them around. They'd hafta retreat and eat the damage from Skarmory. I really like that, I've never seen a T2 Mightyena d deck and now that I think about it, it's very underrated.
