The second attack says:

[M][M] Doom Desire: Discard all Energy attached to Jirachi. At the end of your opponent's next turn, the Defending Pokemon is Knocked Out.

If opponent's defending pokémon retreat, the new defending pokémon will die? Or Jirachi's attack will fail?

as sad as i am to announce this, yes, the Jirachi isnt that powerful. Doom Desire will only work if they stay active

Playing Ariados will make it harder for them to Retreat, but it won't help for sure. It would be risky. And it is a shame that Jirachi isn't as great as I had hoped, but you can't always get what you want.

Perhaps an Ariados + Masquerain + Jirachi deck should be in order?
