What cards in the current modified format are good for decking out your opponent (besides Flygon, Absol G, and Medicham)? And are there cards with attacks/effects that can rid your opponents deck of 3 cards during your turn?

Rhyperior from DP has a poke-power that discards the top 3 cards of your opponent's deck when it is played from your hand to evolve one of your pokmeon. The Rhyperior from SV also can with one one of its attacks, if it knocks out the defending pokemon.

While I believe Professor dragonexpert gave you the better option for discarding cards from the deck, I would like to add an additional card for your consideration: Gyarados SF.

It's Wreak Havoc attack, while luck-based, can discard cards from the top of your opponent's deck. Probably not as good as previously mentioned cards, but it IS an option.
 
Regigigas lvX's attack discards one from the hand AND one from the deck.

Giratina lvX encourages drawing a lot of cards to remain attacking, so that might be something to throw on the bench.
 
To add to Pokechamp, Swampert GE goes along the lines of Gyarados SF, as Hammer Arm costs {W}{W}{C}{C} , does 80 damage (although I think Gyarados does 100 for 5 energy), and discards the top card of your opponent's deck (although I think the Gyarados just flips until tails and bumps off 1 card for each one).

Only thing that makes Swampert better is his Poke-Power, Wash Out, which gives your Water energies more fluidity (it's the same as Gardevoir-PL's Psychic Connect, but it works with {W} and {F} energy instead). Wash Out alone is a good reason to consider Swampert; he can have no energies when he comes out, but then draw 4 to himself and attack.
