So, I really want to find a way to add in a line of Dusknoir. I'm just not sure how I wanna run it. 1-1, 1-1-1, 2-2?
I'm just not sure what's worth taking out for Dusk or if it's completely worth it.

With water shurken you can do damage to which ever Pokemon you want. I would say dusknoir is not needed, and that would just be another stage 2 Pokemon that you have to set up.

If you have a stage 2 Pokémon on your Bench, this attack does 70 more damage.
3 colorless Hammer In: 60

Miltanks tremendous strength makes for a great attacker in this deck w/o dropping a greninja.

I would consider either adding in 2 more super rod or 2 energy retrieval, gives choice dmg with water shuriken.
 
I kind of think you need more middle steps of either Greninja or Kingdra. In total you have maybe 5 rare candy with dowsing machine, and 2 more evolutions with both middle steps. That still leaves you with only 7 total fully evolved pokemon, that end up leaving you with a total of 2 useless pokemon in your deck. Thats still assuming you are using dowsing machine specifically for rare candy. If not that then leaves you with a total of 4 useless pokemon in the deck. Unless you super rod the middle steps back in. Either way i would think maybe 4-2-4 Kingdra 3-1-3 Greninja is probably best in terms of pokemon line up. This allows you to fully evolve all your pokemon, assuming you dont discard anything that allows you to do so.

Your main attacker is kingdra so you definitely want to get that out asap. While Greninja is going to safely sit on your bench. 90 bonus damage per turn seems like enough. Combined with a dragon vortex of 60 each turn if needed is also pretty solid. Even just a tri-bullet doing 90 damage total as well is pretty strong.

Either way i imagine your ideal bench set up is Kingdra active, 1 Kingdra, 1 Electrode, and 3 Greninja on the bench. Maybe even 2 Kingdra 1 Electrode and 2 Greninja to make it safer to have a constant stream of Kingdra.
