Strategy:

I hate Mega Rayquaza.

I think it's been getting WAAYY too much attention lately. So, to hate on colorless Mega Rayquaza its mega Ampharos-EX, Manectric-EX, Dedenne, and Raichu. To hate on the dragon type, I have the Xerneas EX.

This deck could use a makeover, but I kind of acknowledge what you're trying to do... Let me see if I can help you, as countering Rayquaza isn't as hard as you think:

-Cut the Potion and Fresh Water Set, and add Rough Seas for more consistent healing each turn.
-You don't really need any more than 11 energy for this deck to work. Cut 3 energy out, increase your Ampharos line to 2-2, and add an extra Xerneas-EX.
-Cut 2 Center Lady's and 2 Tierno for better Draw Support in 2 Sycamore and 2 Teammates. (Note that Teammates do work after the substitutes get knocked out.)
-1 Energy Recycler is really all you'll need for this deck. Cut the Energy Retrieval and 1 of the recyclers, and put in some spirit links for Ampharos.
-VS Seekers are really important for deck consistancy. Cut out the Mountain Ring, a Paint roller, and the Mail for three of them.
-As a sneaky optional idea: M Diancie's Attack can block all EX attacks, should you wish to use it instead of Xerneas-EX.

This is a starting point to give you to modify your deck. Beware that an opponent's Lysandre can ruin your strategy. (Well, that card sure ruins most rouge strategies! xD)

I don't like this, and playing electric for the past format it makes me cringe

3-4x Manectric EX (I would honestly say trade your amphys for mega mans, 2-2 or 3-2 megaman makes the decklist, amphy has no real speed atm, you can hold onto them and get magnezone but you'd have to wait a couple of months if not please proxy the mega mans if you can
2x Mega manectric (aka megaman)
3-4x Unown (if you don't have shaymin this is your draw power)
2x Raichu (2 is better then 1 also much more consistent to draw into)
2x Pikachu

I have no idea what the amounts are in this list or if they are correct

I thickened up lines and majorly explained what each card does, if not please look them up, but essentially hex maniac shuts down the anti-weakness ability (I can't recall the name of the card atm) so you can one shot mega rays for 2 energy and setup another manectric or raichu. I have a variation of the same list above tested already, I can guarantee that it will shut the deck down if you can figure out how to play it.
