Strategy:

Use Palkia's first attack to add energy to Gyarados. Golduck Break to move energy and Manaphy for free retreat.
 
I've been plastering with my mega gyarados deck and I can make it work with a 1-1-1 line of golduck BREAK. I will see how it works at league, but I think that 2-2-2 may be a little accesive. But no splash energy? It can work really well with gyarados. Imagine this scenario... You have 2 prizes left, and a mega gyarados up front and a gyarados on the bench with 4 energies on it. Your gyarados up front dies, and you put the mega back in your hand from splash energy. Attach a spirit link to gyarados, and mega evolve. Use its attack and deal 200 damage, and get your last two prizes, assuming your opponents active pokemon is an ex.
 
With a 1-1-1 line of golduck, you run the risk of at least 1 piece being prized and then the whole strategy goes down the tubes. I didn't add splash energy because you cant max elixir it. I will test out adding some splash but I may stick with 2-2-2 golduck.

I have never liked the idea of Mega Gyarados, but if you want to make this deck then I suggest first taking out ONE Mega because when you stock pile energy on to him... and then lose one you will have lost a lot of energy. So you will max only need two. I also suggest playing one Kyurem EX AOS because with the energy acceleration with Palkia you can quickly get Kyurem together. Kyurems ice caliber quickly stalls Yveltal EX and Mega Mewtwo.
 
I'm running a similar deck, (although its actually an m glalie deck.. but esentially the same strategy)
The biggest issue I've been having is lysandre. Manaphy is great, but you still have to put an energy on something...wasting your energy placement for that round.
This really messes with the palkia, and delays a turn. I would invest in switches/ropes/or float stones. (anyone that has played against genesect decks knows getting virizion out of the active slot is key to victory.. so same rule applies here)

Since your only running 2 sycamore and 2 ultra, 4 vs seekers is a little overkill, I think you probably wouldnt know the difference with 3.

Misty has been proving really useful, you may think about dropping a shauna or sycamore and running one of her. The fact she can grab any card is amazing. Although its only the top 8 cards, it still adds a lot of versatility. (or maybe even both sycamore, I never have understood the appeal of sycamore outside of fire decks)

2 Lysandre for sure.

megaphone is almost essential. Fighting fury belt pretty much makes any basic an ex. Raikou and entei are pretty tough decks now.

@crasco you only need one palkia. You create a loop with Gyrados. Using his first attack, you accelerate energy. Using Golduck, you move the captured energy off him. Using manphy you retreat. Using Max potion you heal the injured Gyrados. Using palkia in the active, you charge palkia with Golduck. If you don't have Palkia you place one energy on another Gyrados and accelerate the energy by using his first attack. Unless you get it another way (Max Elxier). Unfortuantly you only 7 supporters, that low of supporters on a 4 charge pokemon is a tough play, by giving up the palkias for supporters you should speed things up.

When Gyrados gets hit, you move all the energy off of him, heal, and move it back on.

I've noticed that trainers are megaing into Gyrados to soon. Once the spirit link gets played, Gyrados is knocked out by Manetric. Unless you hit heads really well, megaing into Gyrados usually doesn't happen until the third or fourth round.

Gyrados is different play style that reminds me of the fairy decks years back. It requires patience to play. Which translates into, loss of early prize cards for a huge comeback wins. Fairy decks were good at getting a trainers hopes up.

Also, you should give up your Max elixers and one rough seas for 1/1 Octilery and 2 Shaymins ex.
