Ruling M Mewtwo-EX and Bursting Balloon

would M Mewtwo-EX (BKT 63) get hit by burst balloon tool? or would vanishing strike just go through and ignore any tool on the defending pokemon?

Bursting Balloon isn't an effect that affects the damage that's dealt. You'll deal the same damage whether there's a Bursting Balloon. And besides, since Bursting Balloon activates once the damage is done, it's not ignored by Vanishing Strike.
