Ruling Mega Sceptile and Giratina-EX

Mega Sceptile's Theta Stop Ancient Trait states "Prevent all effects of your opponents Pokemons Abilities done to this Pokemon.", and Giratina's Renegade Pulse Ability does not allow it to be damaged by Mega Evolution Pokemon. Would this mean that Mega Sceptile would be able to hit Giratina-EX regularly?

No. Renegade Pulse places an effect on Giratina-EX, not M Sceptile-EX. Renegade Pulse doesn't "do anything" to M Sceptile, so there's nothing for Theta Stop to prevent.

M Sceptile-EX cannot hit through Safeguard for the same reason.
