Since the next Mystery Dungeon game has been announced, I've started thinking about the different timelines of the series.
To me, there are two main major timelines: one I dub the "Wigglytuff" timeline - where he's a supporting character and the 3D timeline - which are in 3D.

Along with that, there's also timeline cross-sections, where one set of games has to deal with Deoxys/a Meteor destroying the world, and another where you have to deal with forces of nature - such as Time itself and Bittercold.

NOTE: I will be excluding the Wii Ware titles, as it's hard to get information about them.


Wigglytuff + Meteor:

Games: Pokémon Mystery Dungeon Red Rescue Team and Blue Recuse Team


Wigglytuff + Force of Nature:
Games: Pokémon Mystery Dungeon Explorers of Time, Darkness and Sky

Differences between Meteor and Forces of Nature Timelines:
- The Rocky Bluff in the Meteor timeline never gets turned into a Pelipper's postal service in the FoNT. This could be because Wigglytuff's Guild gets the mail delivered right to it, instead of at your mail box
- Wigglytuff may have never met Armaldo in the MT, which could be why he never owned a Guild
- Dialga doesn't exist or show up in the MT, therefore it never became a problem
- Deoxys' meteor may have fallen at a much earlier point in time in the FoNT
- Various locations have changed when comparing the timelines. The reason for this, may be because various 4th Gen Pokémon changed the surrounding areas, such as the pixies and Giratina
- Several shops got changed, such as different owners and some shops got replaced all together


3D + Force of Nature:
Games: Pokémon Mystery Dungeon Gates to Infinity

3D + Deoxys:
Games: Pokémon Super Mystery Dungeon

Differences to Meteor timeline:
Too early to tell


Differences between Wigglytuff and 3D timelines:
- There's only one Kecleon working at the shop
 
Can we submit our own ideas of timelines? I've been thinking about it quite a bit myself.

The timeline actually starts with one of the Special Episodes from Explorers of Sky. Igglybuff, who grows up to be the great Guildmaster Wigglytuff one day, spends his days playing with his friends. These friends are Budew, Wooper, and Smoochum. Remember these pokémon. There are two bullies who try to force Igglybuff to do what they want. These are Banette and Skorupi. Remember these as well. There's not too much here, so let's move on to the next part.

In Red/Blue Rescue Team, the hero rescues Diglett. It is clear that he and his dad are not a part of any guild at that time since a guild member would have rescued him, as well as the fact that they just loaf around town after the incident. This points to Red/Blue being a prequel to Explorers. The theory that the wigglytuff who sells Friend Areas is the same as Guildmaster Wigglytuff is disproven because 'Friend Area' Wigglytuff clearly has black eyes, while the Guildmaster has green eyes. If you try to argue that the spritework was different back then, then there's also the fact that Wigglytuff's Guild is fairly well-established in Explorers and the timeline I'm proposing is that these two games follow one another with not too much time in between. Perhaps this Wigglytuff is a cousin?
Besides that, there are more characters who make reappearances in Explorers, such as Spinda, Wobbuffet and Wynaut, Lombre (possibly; there's a lombre in SMD so there's the chance that they're the link), and Medicham and Ekans from Team Meanies. How can you be so sure about all of this, you may ask? Well, most of them who have verbal or physical tics have the same ones as the counterparts I'm thinking of in Explorers.
But Medicham and Ekans? How can they exist in Explorers? Didn't Team Meanies break up? Yes, they did. And where did these two go afterwards? Ekans evolved into Arbok and met a weavile and a drapion and they formed one team, while Medicham joined a gardevoir (possibly the same one who was Gengar's pokémon) and a lopunny to form another team. The two teams were named Team AWD and Team Charm, respectively.
It seems a bit unlikely, but remember that skorupi I told you to remember, who was one of the bullies? HE is the drapion. He evolved and decided to go on to do more bad things.

Now comes the next part of the timeline, and this is where things get interesting. This next part is the Special Episode 'Here Comes Team Charm!' This can be said to almost directly follow Red/Blue. In this, Team Charm is just starting out, and they're still facing prejudice for being an all-girl exploration team. However, they still get ogled at, namely by a particular dunsparce, who says nothing but, "Pretty ladies. Um...wow." This dunsparce is incredibly important. Don't forget him, either. In this, Team Charm meets both Team AWD, who instantly become their rivals, and Wigglytuff, who is described as still being young. After the events of the Special Episode, Wigglytuff gets the offer to join Team Charm. He agrees, and they travel around together for some time. This time is relatively short-lived, however, and Wigglytuff leaves them to form his own guild. Here is where the timelines merge.

Explorers begins, and it's shown that Diglett and Dugtrio have joined the guild, possibly due to being awed by the sheer awesomeness of exploration/rescue teams. Spinda is running a café, Wobbuffet and Wynaut are running a recycle shop, and there are many new exploration teams running around town. One is Team Flame, whose leader, Bellsprout, is nervous around fire but still determined. Now, I forgot to mention this, but this guy's also in Red/Blue and is one of the prominent townspeople. Another one of the teams is Team Raider, which has Gallade, Rhyperior, and Roserade. These may all seem like new names, but take another look. Roserade...was Budew, one of Wigglytuff's childhood friends! She has gone on to join an exploration team!

I think by now that it's very clear that Explorers is a sequel to Red/Blue. However, now I'm going to prove that GtI is not a sequel or an alternate timeline of Explorers, but rather occurred at the SAME TIME as Explorers. How? Once again, I'm going to find one of Wigglytuff's childhood friends – Wooper. And guess whom he evolved into? That's right. Quagsire.

Quagsire sells land to pokémon with big dreams and is a formidable force of justice. He chills out right by Pokémon Paradise. GtI is a harder game to find matches in, but it can be done regardless. Managing the gates and job requests is an azumarill, and you'll probably be able to guess what I'm going to say next. Yup, that's the mother of Azurill and Marill. Why the heck isn't she with her kids? Well, she's at work, obviously! The land where GtI takes place is far from Explorers' familiar continent, and she can't go back to visit much. This also explains why we never see her in Explorers and why the brothers are so independant.

It may seem like I'm at the end of my rope. Could I say that Croagunk's fate was to become a suicidal evildoer? Could I nitpick around enough to find Rampardos as a little kid? I can't really do either of those things, and it kind of does seem like my argument for this game being a second sequel to Red/Blue is pretty weak. However, I do have the last, irrefutable piece of the puzzle that proves that my theory is correct.

Dunsparce. Yes, that little, slightly perverted dude from 'Here Comes Team Charm!' It makes perfect sense. That was a time before he found his single object of affection, Virizion, so he ogled at Team Charm. After that, he went off to the world of GtI, where he landed a position as a main supporting character. In this game, his personality is developed far beyond those two sentences in the Special Episode, but his habits of appreciating lovely women are unchanged. He is the missing link in tying together the timelines.

What will PSMD bring? A prequel? A sequel? Another timeline that exists alongside Explorers and GtI? Only time can tell!

So, this is my proposed timeline theory. Because this mostly focusses on characters, I haven't linked events. However, if anyone were to want it, I could clearly link the crises of GtI and Explorers to further prove that they happened at the same time.
