Can a basic Pokemon go to your bench and then replace a retreating active Pokemon in the same turn?

Yes, assuming that said Basic Pokémon wasn't the Pokémon you retreated and that you have enough Energy for the Active Pokémon's Retreat Cost.
 
Thank you....here was the scenario:

In play I had Carbink as my active with 2 basic energy. On my turn, after drawing a card, in my hand I had a double colorless energy, Aerodactyl, Old Amber Aerodactyl, Caitlin, and a couple random cards. My opponents active Pokemon was an EX that I had chipped away at with Carbink. I played Caitlin and moved Aerodactyl to the bottom of my deck, drew a card and played Old Amber Aerodactyl to retrieve Aerodactyl from my deck and placed on my bench. I retreated Carbink with a cost of 1 energy and moved Aerodactyl to my active Pokemon. I then attached the double colorless energy and attacked with Jet Draft for 120 and the KO. That's when the dispute took place.
 
In that case, you were able to. People are just salty. :p
