Can you play special charge if you only have 1 special energy in your discard pile.

Shuffle 2 Special Energy cards from your discard pile into your deck

Yes you can. You cannot play a Trainer card if it is known that it will have no effect, but you can if it will do at least something, even if it won't have the full effect. You perform as much of the card's instructions as you can, in this case shuffling one Special Energy into your deck.
