I was playing around with an old deck of mine, aggron ex, and I played myself against a G deck. My question is, if I have an Aggron ex active, and my opponent has a Dialga G Lv.X out, which one works?

That would depend. If Aggron EX was out first and is active, then Aggron EX would stop Dialga G Lv X's Body. If Dialga G Lv X is out first, or if Aggron EX isn't active anymore while Dialga G Lv X is out, then Aggron EX's body will not work.
 
Well, I think since Aggron's body does it for Basic pokemon only, it doesn't work because isn't Dialga G LV X not considered Basic? I think it's technically unevolved, but it's not basic.

Lv Ups take the same stage as the Pokemon. Dialga G is a Basic, so Dialga G Lv X will take the same stage. Dialga G is Dialga G Lv X. People just say the "Lv X" part. People don't say Dialga G Lv 79. That can confuse some people.

personally i agree with chanman, I want to say aggron would work all the time, but that would be me being biased against dialga G

Chanman is absolutely correct. The body that came in effect first will take priority over the other.
 
I understand the body activated first is the dominant one.

Now, let's complicate things a bit. Let's say one player uses Goop Gas Attack. When Goop Gas wears off, which body activates? One, both, neither?

If some strange mix of the two bodies occurs, what happens if one player uses Igglybuff [NDis] on the defending pokemon? Does it then reset in that player's favor, or stay partially/fully broken?

Not really.
Goop Gas Attack: The body that was in effect at first will be into effect again.
If Igglybuff knocks out one of the bodies, then the other body will get into effect. Note however that Igglybuff can't effectively do this as this would mean that either Aggron isn't active anymore or that he is trying to shut down Aggron. Since Igglybuff can't use its power in the face of Aggron, it could only shut down Dialga. However, Aggron would be benched, thus no bodies would work. By the time Aggron is active again, Dialga would work again.
