Ruling What Would Happen in This Situation?

Lets say my active Pokemon getts KOed from an attack. I have a Flygon lv.x on my bench and I send it out to replace my KOed Pokemon. Would I get to discard a card from my oponents deck from Flygon's Body? I was not 100% positive on this ruling and I am wondering what would happen. Thanks in advance!

Yes you would. Replacement of the active Pokemon occurs before the between turns step.
