Strategy:

The problems I ran into this weekend at states was that I felt I did not have enough energy distribution. The prize trade off was rough on some of the matches especially against garchomp as the person I played ran 0 EX's in his whole deck. Other than that I felt it ran very smoothly overall. I feel like I should trade out one of the GEN Yveltal for a Fright Night.
 
My v0.0 of this deck is very similar to yours except, I run:

Only 1 Shaymin EX - personal preference
3 Zorua - also like this Pokémon as a starter because of its auto Confusion attack
1 Yveltal (Fright Night); 2 Yveltal (Oblivion Wing)

1 AZ - to recover (and possibly reuse my benched Shaymin EX)
2 Hex Maniac - lots of Item-locking decks (i.e., Trevenant and Vileplume) being played in my area

7 Dark energy - 7-8 works better for my me

Your stated "energy distribution" issues were to due to an insufficient amount to attach, inability to have the needed energy at the right time to attach, and/or what else?
 
Why do you like to play with one Shaymin EX?
Most of the time I start zorua but I always switch out for the baby Yveltal (Gen). Just so I can start energy excelleration as soon as possible.
I usually run an AZ in my decks for shaymin pick ups or any high damage situation pick up but I couldn't find the room for it in this deck.
A Hex Manic might not be a bad idea but I don't think I'd need two in this deck. I think I could get away with just one.

But one of my problems was I would usually forget to Y Cyclone to move the energy on to someone else. So that was my main problem. Other people I talked to, though, had said they ran 8 energy as well, feeling that 6 may not have been enough.

I've found that having 2 on my bench mid-to-late game becomes a liability. Secondly, I just prefer to rely upon solid card-drawing Supporters.

An easy fix: YOU just need to better manage your resources.

I'm the type of player who likes to have a "sufficient" amount of energy for this deck, because I can discard energy knowing I can Oblivion Wing it onto a benched Pokémon a moment later. Your playing style and testing can help you determine what amount works best for you.
 
If you want to have better "energy distribution" I would recommend changing a few things.
-2 Birch (Makes deck slower. Judge is better)
-1 Maxie's (To make space)
-1 Judge (You only need one with 4 VS Seeker)
-3 Muscle Band (Better Substitute)
-3 Shadow Circle (Better Substitute)
-1 Super Rod (Unnecessary)

+1 Yveltal-EX (Personal Preference)
+1 Sycamore (4 is too good to pass up in this deck. Vespiquen/Vileplume is also really hard to deal with if you don't start with Sycamore)
+2 Fighting Fury Belt (You lose the mirror without it. Also it helps you beat Garchomp.)
+2 Reverse Valley (To make up for the +10 damage instead of +20 damage. Also allows Zoroark with float stone to get Shaymin kills with 3 bench.)
+3 Acro Bike (Helps get out Maxie's Gallade also improves consistency)
+2 Max Elixir (Gets energy in to play quickly. Also really helps in mirror)

BTW I run 6 Darkness Energy as well. If you can conserve resources with Baby Yveltal rather than try to get OHKOs and lose all of your resources it can save you in the future. Also don't just attack with Yveltal-EX and try to get OHKOs with him; Gallade and Zoroark are great assets which can both easily get OHKOs with DCEs and get you ahead in the prize trade. Also when facing Garchomp, Yveltal XY is your best friend :)
