Maybe both of you could try connecting to Wifi (no invites or anything, just connecting to Wifi), and see if that changes anything. You might get some message and/or FCs might change, I dunno...

The Yoshi, do you get a "The Friend Code is wrong" error?
I know it's possible for one digit to be off and you don't even recognize it - I'm guilty of this myself at times; I once had someone put 3996 instead of 3396.

But to humor me, can you input the FC one more time and tell me what it says?

Are you incapable of submitting the FC into the Pal Pad?
Are you having trouble connecting while in the Wi-Fi Room?

The Yoshi, My one thing with it is if somebody starts with something like Tynamo. The opponent can just not KO it, set their entire field up, then finally start attacking. It gives one player complete control over the early-game, just based on the opening hands. Perhaps make it so that you can only retreat once in a game, but all of the other cards are still banned. Other than that, it looks interesting.
