For example, here's some logical ones:
Poison tail on metagross: Metagross can't be poisoned but the physical hit of a tail would still hurt, not a lot though
Thunderpunch on Gliscor: I never really understood gliscor's ground-typing but the physical punch from an electabuzz would still hurt it.
Tackle on Gengar: Gengar probably doesn't stay intangible forever

Illogical ones:
Falseswipe to knock out Heracross: lol wut
Thunderbolt on Rhydon: Never made sense in the slightest, rhydon even has the ability lightning rod which I imagine is his horn

What I hate is when you use Volt Switch against a Ground type, your Pokémon doesn't even get switched out. The move still happened, even if it doesn't have any effect on the opponent.

Levels were also mentioned in the Pokémon Tech episode.

What about Green/Blue's Blastoise in Pokémon Adventures? It uses Hydro Pump to fly.

For the most part, levels don't exist in the anime - they just get stronger through training, but there's no easily viewable measure of how strong they are compared to other Pokemon.
For the evolution thing, it's more the Pokemon's conscious decision that they want to stay in this form and don't want to change. It's different from the games; in the games, Pokemon are only pixels which exist to do your bidding and you have complete control of them; in the anime, they are sentient creatures who make their own decisions and decide what they want to do; Pokemon randomly come from their Pokeballs without being asked. For the most part they obey, but there are cases where they use their own intuitive in a battle. I'm assuming that when they do evolve its them making the decision that they want to change for whatever reason and don't make a fuss, and then there's probably some case where a Pokemon desperately wants to evolve to become stronger (there's bound to be loads of cases but I'm too lazy to look them up)
 
-The episode where Ash fought Pryce he had his Cyndaquil dive into a pool of water to evade an attack. Okay serious that should have been an instant faint right there 0_o

-In Mewtwo Returns some fire Pokemon swim across some water in one scene, that seemed highly improbable.

-In "Casey and Charizard! Intensive Fire Training" The Charizard dives full on into water at the end of the episode. I thought if its tail fire goes out they die according to some old Pokedex entree regarding the specie, so that's another weird one.

-Already mentioned earlier I think, But the Swellow using electricity as Armour in a double battle was a good example too. Try that in your own doubles battles in the video game and it WONT take. lol
 
I never understood in the Thunder Armor episode why Ash didn't just use Grovyle and Corphish, as they're both strong against Rock types.

2 things 1 water alone doesn't hurt a pokemon they just don't like it. Also pokedex entries are basically just jokes.

Actually, water can hurt Pokemon.
In the episode where Ash catches Charmander, Charmander has been out in the rain so long its tail flame is nearly out (Brock mentions it's close to death or something like that)
Onix gets defeated by sprinklers

In any episode where Charmander is faced with a flood or something (can be natural), it most likely tries to keep its tail flame as far away from the water as possible.
I can't say for sure what would happen with Charmeleon or Charizard if their tail flame went out, since I'm pretty sure that's unspecified - iirc Charmander is the only one who is actually said to die if the flame goes out.

I meant other than charmander's line since that is the most distinctive part of their pokedex entries. Also Onix was wet and pikachu hit it with electricity. Also in an episode brock said ground types could be hurt by electricity if it is up close.

well maybe you're right, but since its a fire pokemon's weakness I always logic it out as such, like that scenario where cyndaquil dove into water to avoid an attack I always thought would be kind of like asking a Bulbasaur to leap into a wildfire to get out of the way of something. Just all around not the best sounding coarse of action :/

I believe that in the Japanese airing Ash told it to blow the attack away, which is what it was technically doing. I think it got wrongly translated because they have the same/a similar translation.
