About the fact that Gyarados requires 4 Energy to be taken down, no. That isn't correct. Eelektross' attack cost = 2 Energy. Plus 2 Energy discarded= 20x2. That is already a measly 40 damage. Add another Energy discarded, 60 damage. Both of these values are without Weakness applied. So you need 7 Energy to take out Gyarados, as opposed to Shaymin's five.

Then, there is Magikarp. A really crappy card, relying on coin flips and with a low HP. Let me tell you something. As Black and White series came around, we gained the ability to OHKO anything with 60 HP or lower with just a basic. So, to be honest, I don't think that Magikarp's 30 HP really makes a difference, as anything with 60 HP or lower is a stupid card to rely on.

Let's not forget Rare Candy. If you draw Magikarp as your only basic on your first turn (which is, actually, almost improbable) then Rare Candy is almost useless. However, in the more likely event that you get Magikarp to get on your Bench, Rare Candy works wonders.

It is Gyarados' Retreat SPECIFICALLY that enables it to use Heavy Ball. Combine that with Float Stone (Shaymin-EX is EQUAL to Gyarados when paired with Giant Cape) and Gyarados is Shaymin-EX with a better Retreat Cost. Let's not forget, you can't 'Ball Shaymin-EX which sucks.

Gyarados does 20x the amount of Prizes BOTH PLAYERS have taken. Up to 200 damage. I don't know about Shaymin-EX, but Gyarados can do a lot of damage.

So, Shaymin-EX fits better in this deck, but Gyarados is overall better.
 
Shaymin can deal 180 with just your opponent taking five prizes, as opposed to you and your opponent having to take five prize cards each. As you have so eloquently stated, it doesn't rely on your opponent's success, but your own as well. Whereas Shaymin only requires a moments luck, where a Shaymin in hand and a Hydra and enough energy already in play or in hand, Gyarados requires as follows: energy from the hand, a 30HP basic that has already been in play for a turn as well as good fortune on both player's side, with each of them taking five prize cards.

Actually, I was incorrect about Eelektross. It actually does 30 times the number of energy you discard attached to all of you Pokemon, not just Eelektross. If you discard three energy, that's 90 damage, and as such, 180 damage to Gyarados, whereas it requires four to OHKO Shaymin. That's three energy discarded (Or two with a Muscle Band) to OHKO with weakness, which would come into play as you do not run any weakness negating cards. But even so, Eelektross isn't played, so it wouldn't matter.

That's exactly my point. You have to rely on a 30HP basic in a format with Darkrai, Landorus and Kyurem who all snipe for 30. You aren't going to get the opportunity to play a Gyarados because Magikarp will be KO'd before that stipulation can be fulfilled.

Rare Candy doesn't work for Stage 1s due to an errata, nor do they work to evolve a Pokemon as soon as you put said Pokemon on the bench. I have stated this prior.

I realize the retreat cost being the reason to be able to Heavy Ball for it. He doesn't run Heavy Ball, so it shouldn't even be a thing to bring up. You also run Darkrai, so there is no need for Float Stone.
