I'm actually debating whether to run this deck over straight Yveltal at Regionals, so since I've had a lot of experience with this deck, let me show you what I'd run over your list.
Pokemon

Seismitoad may be nice in this list, but without the LaserBank to add Seismitoad's damage, it can't really do much. Either take out all the Yveltal to replace with Seismitoad, or the Seismitoad with another Yveltal.
I don't honestly see why you don't run Darkrai EX in this list. Darkrai is ESSENTIAL for Yveltal unless you're running Garbodor, because the free retreat is necessary for it to switch from itself to another, or maybe Manectric.
Your Manectric line is just fine. Good job with that.

Holy cheese, there were some MAJOR flaws in your trainer card line.
Jamming Net prevents major damage teamed up with Hard Charm, but Head Ringer and Muscle Band let Yveltal EX do more damage, essentially letting you win easily.
No Lysandre means no catchering out opponent's Pokemon, so if there is a Sigilyph on your opponent's side, you lose. I replaced the Skyla with the Lysandre, because VS Seeker lets you get supporters, including more Lysandre.
The extra Juniper enables you to draw cards easily out of your deck. You NEED cards in order to win. Without cards, you lose.
Same with N/Shauna. I prefer playing N over Shauna, but you can decide on your personal preference. Whether to risk helping your opponent to get an extra card, or draw 5 everytime.
Energy:
-2 Lightning Energy
-2 Double Colorless
+4 Darkness Energy
Yveltal needs dark energy attached to it to be able to attack. If you got 3 lightning energy attached to it, you can't attack. It's that simple.
Besides, you're only going to be attacking with Manectric a couple of times to power up Yveltal, since he is your main attacker.
