I'm guessing the fuel is butane. Butane has a density of 2.48kg/m^3, compared to (probably salt) water at over 1050kg/m^3. This discrepancy in density could more than account for the weight of the barrel and ignition electronics (sensor that determines if the barrel has hit ship vs water. The tech and physics check out that the barrel could float.

Celebi was up and about early today. The pink Legendary Pokemon was on edge after last night - it was just too quiet, and that didn't seem right. "I wonder if there's anything near the Fire Barrel," pondered Celebi. "Welp, only one way to find out! Fire at A12!"
The cannons fired, waking up the other combatants. Celebi was eager for the response of the shot, but was disappointed to hear a simple plop at A12.
Igglybuff, Krookodile, and Jolteon all sprang into action after hearing Celebi's shot fire. Krookodile and Jolteon conspired together; "Celebi's shooting there? Celebi nearly always sinks targets, we should shoot near there too!"
Igglybuff had a similar idea, but his teammates were busy...
The three Pokemon fired, all aiming to destroy.
Igglybuff's shot impacted on the water with a plop.
Krookodile's shot impacted, damaging Empoleon's ship.
And Jolteon's shot impacted, like the final lightning strike to sink Empoleon's ship.
