Hi,I've made my own version of mega rayquaza deck.I'm hoping to get some advice and or critique.

Pokemon:
  • 4 Rayquaza EX (Colorless)
  • 4 M Rayquaza EX
  • 4 Shaymin EX
  • 2 Vulpix
  • 2 Ninetales (PRC)
  • 2 Swablu
  • 2 Altaria (ROS)
Trainers/Supporters/Stadiums:
  • 4 Professor Birch's Observation
  • 1 Winona
  • 1 Lysandre
  • 3 Spirit Link
  • 4 Mega Turbo
  • 4 Ultra Ball
  • 3 Super Scoop Up
  • 3 Sky Field
  • 3 Fiery Torch
  • 2 VS Seeker
Energy:
  • 8 Fire Energy
  • 4 Double Colorless Energy

It's a good idea, but do you really need to run so many fire energy if you don't want to be attacking with Ninetales? I think 4 works perfectly here.
Also, drop all the Birches for Sycamores.
Super Scoop Up... Why? With Trump Card banned you don't need to reuse Shaymins. If you use too many Shaymins you deck out and lose pretty easily.
I say bump up VS Seeker to 3-4 because it's that good.
Winona is a card that you want on turn one, so at least two is necessary.
N is a staple in almost every deck, even this deck. You deck out easily and N helps shuffle cards back in.
Abuse Colress. Seriously, with Skyfield you get 8 cards not including your opponent's bench. 3 Might work here if you only use 2 N.
Exeggcute is a great card for keeping cards. With 4 Ultra Ball Eggs really help to keep from discarding cards.
With the egg changes, you should run Battle Compressor. It helps get energy and eggs into the discard pile. But only run 2 because you don't want to discard too many cards.
I see that you run 4-4 Rayquaza line. From my testing, with 4 Ultra Balls and Shaymins, a 4-3 line works well.
Also, if your deck is running slow, then run 2-3 Trainer's Mail just to speed things up.
I hope this helps ;)

You might want to take out the super scoop up, as you deck out way too quickly, as Nintendo Alien said.
Have you tested this yet? I for one might take out the ninetails, as it prompts bad and slow starts. I would

-3 super scoop up
+1 skyfield, 1 winona and 1 more colress

-4 ninetails vulpix line
+1 colress
+2 N
+1 VS Seeker

-4 birch
+4 sycamore

-2 fire energy
+2 battle compressor

-3 fiery toarch
+1 lysandre
+1 spirit link
+battle compressor

It wouldn't hurt to add 3-4 trainers mail too if you can find space
