Whenever you retreat an active pokemon, all effects on that pokemon are removed.
For example, if your active pokemon is Poisoned and you retreat it, that pokemon will no longer be poisoned. Furthermore, the new pokemon will not recieve that poisoning. The new pokemon is just that, new. It will not be affected by anthing like that.
This retreat concept also applies to other effects. Some pokemon attacks are not allowed be used in succession such as Garchomp C Lv X's Dragon Rush. However, if you retreat it, that negative effect is then removed.
