Moltres is classed as a legendary Pokemon in game, which basically means that you can only catch it once.

If you can't find it on the bus, then either somebody took it when they were leaving the bus, or it might have slipped out of the bus somehow. You should try asking people on the bus and see if you have any luck with that.
