I would cut down most of the 1 ofs you have as having a lot of 1 ofs hurts the consistency of your deck. Here is what I would change:

Pokémon:
Remove: 13-14
Stoutland - very weak considering it is a stage 2. Many more powerful cards that are Basics or Stage 1s meaning you can save cards and save time getting them out.
Pyukumuku - too weak to justify being in the deck. 60 damage isn't worth losing a prize. If you were to keep it you would have to focus the deck around Pyukumuku.
Snorlax GX. IMO no where near as good as Lapras. I would replace it with a second Lapras.
Gyrados EX - I think the focus of this deck should really be Mega Glalie. So I would cut it to make room for more Glalie.
Tauros GX or Lapras GX - I don't like both being in the deck. Both become much weaker when they lose their GX. So I would run 1 or the other. Personally I would run Lapras.
Manaphy EX - Keldeo EX is better than Manaphy in practically every way. Use it instead.

Add: 9 adding Lapras, 5 removing Lapras (these numbers do not include the links)
2 more to the Glalie EX line (so 3 Megas, 3 basic EXs, and 3 Spirit Links)
2 more Lapras GX (so 3 total) - Lapras is best when there are multiples so you can cycle them out to avoid missing an attack for a turn. Alternatively you could cut Lapras all together and run Tauros as your only GX.
2 Keldeo EX (add a 3rd if you plan on keeping Lapras) - Free retreat is important, plus it has a solid attack.

Additional options to add:
Suicune - EX wall. 2 would be a solid.
Glaceon EX - Evolution Pokémon Wall, which can be very helpful. I would add 2 if you choose to go in this direction.
Wailord EX - Considering you run Tauros, Wailord wouldn't be a bad tank to Ninja Boy Tauros into. I'd consider adding 1.
Articuno - the Ancient Trait makes it a great finisher. Adding 2 of these could help.
Lugia - Solid basic attacker. Good if you are worried about EX walls like Suicune or Carbink. 2 might be good.
Lugia EX - can deal massive amounts of damage. Again I'd consider adding 2.
Huntail - 20 damage for each Energy on all your Pokémon is pretty powerful, especially when it costs only 1 water energy. Good at dealing massive damage without losing too much. If you were to go in this direction I would make it a 2-2 line.

Personally I would run Glalie, Lapras, and Keldeo only. For a total of 12 Pokémon.

Trainers: 34
A lot of your trainers are very weak, so here is what I would change.
4 Dive Ball. (Run Ultra Ball instead if you plan on running Tauros or Lugia)
3 Trainer's Mail.
3 Max Elixir / Aqua Patch. (Split depends on personal preference)
3 Float Stone. (1 for each Keldeo is what you want)
3 Glalie Spirit Link.
4 VS Seeker. (If you can't get enough of these then add more of your supporters)

3 Rough Seas

3 Sycamore (This deck needs draw supporters to be consistent, Sycamore is the best right now)
2 N
2 Hala
2 Lysandre
1 Pokémon Fan Club
1 Pokémon Ranger

Energy: 14
10 Water Energy
4 Rainbow Energy

I agree (again) with Darkness. in general, too much variety in pokemon and/or supporters usually is not a good thing. if anything, start off with a core of cards, run it a few dozen times and slowly start working in changes 1 or 2 cards at a time.
