I am a fairly new Pokemon TCG player and I need some help with this deck that I'm playing at leagues:

Strategy: Start with Emolga and search for Zekrom or Rigigigas and get Serperior and Reuniclus out to spread and remove the damage. Shaymin is for when Rigigigas is knocked out for extra damage.

This is a decent list but here are a few suggestions:
-3 Juniper
+1 Cheren
+2 N
Since you aren't playing electrik and since you have alot of cards in this deck that you dont want to discard, N is better than Juniper.

-2 Level Ball
-1 Heavy Ball
-1 Cilan
+2 Emolga
+2 DCE
You don't really need 4 Cilan, especially since most of the time you're gonna need DCE. Also Emolga is a good starter for a deck like this and with how many extra Pokemon you'll have in your hand you have Communication. Also Heavy Ball can't really be a 1 of in this or any deck really.

Why on Earth did you take Juniper out?

Juniper is A LOT more useful than Cilan. In the fact that you will hit an Energy off it almost every time plus more pokemon.
-2/1/2 Reuniclus (too easy to kill)
-1 Shaymin EX (1 is plenty)
That's 6 spots
+4 Pokemon Catcher (if possible, if not, 2 Super Rod and 2 extra spots)
+1 Tynamo
Also, you are now missing four cards.

The Eelektrik is very useful, it pulls back Electric energy, which will be discarded a bit. Also, if you went with 4 Catcher, you now have 62 cards

I played around with a deck similar to this one. It started out as Regigigas/Reuniclus. That was terrible because of Catcher. I added Vileplume. That was too clunky. I took out both Reuniclus and Vileplume for Cofigrigus... I can't remember how well that went. I think I stopped testing the idea when Terrakion became popular. The idea was to tank with Regigigas, and then use Cofigrigus to move the damage off and OHKO just about anything in format, theoretically. The biggest problem was Regigigas' four Retreat Cost, but now we have Darkrai. I think if I were to do something like this today, it would look something like this:

This leaves you with seven slots to play around with.

If that is too much change, I would at least make these suggestions:

-2-1-2 Reuniclus; Doesn't work, unfortunately.
-3 Cilan; Really not helpful.
-1 Rare Candy; Since we're taking out Reuniclus.
-1 Shaymin EX; Shaymin is a game finisher. You shouldn't need more than one.
-1 Ultra Ball; for one Communication.
+4 Juniper; The BEST Supporter we have right now. (Arguably, N is slightly better.)
+3 Pokemon Catcher; to take cheap prizes with Giga Power.
+2 Random Reciever; for consistency
+1 Pokemon Communication; for more balanced search.
