Sorry for my inactivity. I've been busy...
Maybe the trainer has to catch the Pokemon? But I was thinking, what if he/she in the beginning of the game is asked "What color do you like the best: Green, Blue, or Red?" and depending on which color you chose, you get that type of Pokemon. Blue would be water, Green would be grass, and Red would be fire. The trainer talks with his/her parent or whatever you have programmed for them to do at the beginning(maybe the parent can ask them the color question), and then they walk to the lab to pick up his/her Pokemon. But the professor comes out and says something like "Are you here to pick up a Pokemon? Unfortunately, they got away. Help me catch them!" You chase the Pokemon into town, and corner the type of Pokemon you chose at the beginning. The professor gives you a Pokeball and a Pokemon, let's say a basic Pokemon the opposite type of the Pokemon you chose in the beginning. You fight the Pokemon, and whether you catch it or defeat it, the Professor finds you in town. He/she gives you the starter Pokemon you cornered, and says he/she caught the rest of them. He notices the pokemon he/she loaned you has grown attached to you and lets you keep it.
I think maybe if you choose the water type, you receive a "Lizittle" from the professor, if you choose the grass type he/she loans you a "Kinder", and if you choose the fire type he/she loans you a "Dollifin", but those are just suggestions.
They are all Pokemon that evolve only once.
Or to switch it up.. You could be given one of the starter Pokemon, depending on the color that you chose, to catch a Pokemon causing Mischief in the town. That's what the Professor tells you as the trainer. the Pokemon causing mischief could be a normal type, let's say... Scraplain.
Maybe Scraplain can be an in game event, which I described. The professor has never seen a pokemon like it, and instead of giving it to you, keeps it for research. The professor can call you or meet you at a pokemon center later on in the game, and say the following, "Scraplain has shown strange DNA patterns, and I'm not able to fully understand what it means. I've only learned a little from it, but i'm letting you take it to raise. It seems to be jealous of other Pokemon raised by trainers, so I see that it's best under a trainer's care. Here" or something similar to that.
I have a couple more ideas, too.
This idea uses the color question, too.
The trainer walks to the lab to get his/her Pokemon, but a wild Pokemon comes out from behind the lab and growls at you before you walk through the door, wanting to fight/attack you. A different Pokemon appears from the grass and runs over, standing in front of you. Next, it should say something like "It seems this Pokemon wants to battle. Will you fight? Yes. no," If you say "Yes", the battle starts, and you defeat the wild Pokemon. The professor comes out after the battle saying he/she saw everything from the window and says the Pokemon that came to your aid was one that escaped from the lab. He/she tells you the Pokemon you fought with admires you and lets you keep it. He/she takes the trainer into the lab and gives them 6 Pokeballs and 2 potions aswell as a Pokedex and anything else the professor will be giving the trainer.
When you click the "No" option, the professor comes out of the building and scares the wild Pokemon away.

He/She yells to you "You, over there! Help me calm these pokemon down! Hurry!" you walk over and as the pokemon are running in circles, you click on one in the same fashion you would talk to an NPC. The pokemon looks at you and growls. Something similar to this should come up "You look into the Pokemon's eyes and you can feel a connection with it."
The starter Pokemon then turns around and cries. The other two Pokemon stop running around the professor. The professor says to the trainer, "How did you do that? You must really love Pokemon to have such a bond with it already. Why don't you take it as a reward." and then you receive the Pokemon.
