No. It will only count as a Basic Pokemon once it's been leveled up from Mewtwo LV.X. Until then, it's just a Pokemon.

Player A has an Infernape Lv X with 4 damage counters on it, player B pushed up Dialga GE. It has enough energy for "Flash Cannon", an attack that shuffes the top evolution card from the defending pokemon into the opponent's deck. Infernape Lv X is ignored, as it is not an evolution card, so the underlying Infernape is shuffled into the deck. The Lv X remains with the Infernape, so it will also be shuffled into the deck.
Coincidentally, the Monferno is also knocked out because it now has 8 damage counters, but that is moot.

Just a small correction there... cards that said "Basic Pokemon or Evolution Cards" were ruled to be counted as simply saying "Pokemon"... not that that has ANY bearing on the current Modified Format.
