Kabutops is very scary especially in the movie Pokemon Heroes where he runs alongside the water. Large and creepy!
I don't like Misdreavus' evolved state, Mismagius. Imagine this: You're walking home from a late night sports game. You're just walking casually, humming a tune, when all the sudden, you hear loud, incoherent chants. You walk a little faster, but the sounds get louder. You turn around, and Mismagius is standing right there. You fall over while Mismagius slowly looks into your eyes, causing you to see your best dreams turn into your worst nightmares. That would scare me for sure.

In my eyes the Red and Blue incarnation is, hands down, the scariest and most intimidating Pokemon. 1st gen Mewtwo was preposterously overpowered for its time compared to any other Pokemon in any generation ever. That thing was genuinely terrifying to battle. Its design is just so hostile and alien, and its back story is way darker than any other Pokemon I can think of. Defintely the scariest Pokemon in my eyes.
Hmm... theres a lot of scary Pokemon. I'd say Tyranitar would definitely scare someone. Chandelure is scary as in creepy scary. Oh especially Darkrai. It scares me just when it follows you around in HGSS. Aerodactyl is pretty scary, too. A lot of pokemon should remain unreal... But it'd still be pretty cool to have real Pokemon.
Dusknoir, its whole spirit world communication and the rumors of it taking people in...creepy indeed haha.
I somehow find Cubone the cutest yet the scariest.But after a good deal of Creepypastas and some research I found that the skull it wears IS IT'S MOTHERS.Oh yes,I am so depressed let me rip my mothers skull off and wear it as a mask.

Cleffa - It yells EEEEEEEK in the night and you find your hand has dissapeared! Also, Cleffa falls asleep so fast after yelling it's freaky! Then, your hand reappears with 6 fingers!

I always found Darkrai and Gengar creepy...in movies and in moving pictures especially when they are not completely opaque.

In the Platinum manga the heros run into a pride of Shinx and Luxio. Does that make them like Lions?

The one I find kinda scary is Dusknoir. I mean, it has a mouth in its stomach, which really freaks me out. Mix that with a huge, glowing red eye...not something I want to find staring at me in the middle of the night. Especially when its Pokedex entry says it recieves messages from beyond the grave instructing it to take people to who-knows-where. The Mystery Dungeon games didn't really help either...
Magikarp. Just look at those big, round eyes. It's staring into your soul.

Oh and Ferrothorn is pretty scary. Imagine this: walking through a cave, and you hear a noise. You look up. A big round thing is staring at you and starts shooting metal spikes at you.
