So, I absolutely love this deck, It has served me well and always gets set up really quick, regardless of whether I go first or second. It is undefeated against SP Decks and even has a favorable amount of wins over Gyrados Decks.
My Problem is that I'm auto-loss against Vile-Gar unless I get lucky and their only starter is an Oddish or Uxie. A Spirtomb or Pitch Dark Ghastly start seals my fate.
Another weird problem I encounter is Kingdra-Donphan. I have yet to beat this menace and it get's me every time. I always come up short of pulling off a OHKO so all he has to do is retreat and Seeker for the measly single retreat it has.

I'm just looking for possible solutions to either problem. Primarily the Don-Dra deck. I know Vile-Gar is unfavorable either way. I'm considering adding another 1-1 Donphan and decreasing my line by 1-1-1 Machamp SF. The Unown R has proven useful for both it's Power and it's attack, but I'd like to see it go as well.
Long story short, this deck has issues with long-haul games and I need help.
 
I think you need to use 3 Machamp Prime and only one SF. Only because the SF can be helpful in certain matchups; otherwise, Machamp Prime is the way to hit. You might want to drop Uxie LA, Unown R and a Rare Candy for 3 Spiritomb AR or Sableye SF. You can choose which one you want(I think Spiritomb AR is better in this case), but you need a decent starter(like a crutch for when you don't have the cards in your hand to pull of a donk, with either starter it will be helpful to use Q to retreat). Unless Pokedex is really helping you in matchups, I would drop both for a 1-1 Donphan Prime. It looks good to me, other than that.
 
My favorite Gengar counter is Honchkrow SF and sableye will be good if you play against vilegar since you can search for any supporter you want and use it
 
It's Honchkrow SV. He uses 2 Primes and 2 SF because he wants to donk too. Your list is nice, but I have some suggestions:

Take out:
1 Bebe's Search
2 Pokédex Handy
1 Unown R
2 Rainbow Energy
1 VS Seeker

Put in:
2 Pokémon Communication (Consistency and more speedy than Bebe's Search)
1 Pokémon Collector (Consistency)
2 Fightning Energy (Why 2 Rainbows?)
2 PONT (Hand Refresh is VERY important)
