AmiAmi is my preferred site for buying Japanese TCG cards. They're a very reputable company with great prices, though ideally you want to pre-order things if possible before they run out of stock. I just want to mention that for boxes you want to order early as the last 2 sets are already in Unlimited Edition and sites like Ami Ami don't state what edition their boxes are.

There's also TCG Republic, a relatively new website with very cheap Japanese singles from various trading and collectible card games, free shipping to the United States, and with great customer service/feedback. They will even compensate shipping damages at a greater price than you ask! (I would post a link to a feedback page that I know of, but it just so happens to violate forum rules.)
