Actually, the only time when a level 1 Mewtwo and a level 100 Mewtwo have the same catch chance is if they both have full HP or an equal percentage. If both have 1 HP, the level 100 is much easier to catch due to a lower percentage of max HP. tl;dr: Higher level Pokemon are easier to catch.
