How does seeing Charlotte seeing a Polar Bear with the DHARMA logo on its collar prove it was used to turn the wheel? We don't know what the wheel really is. When they're first drilling the Orchid site, they say they found a massive amount of energy. This was probably the force that allows the island to move through time and space. How they built the wheel it unclear, but it doesn't have to do with Polar Bears.
My theory about the Hurley Bird is that it was Jacob. Like many animals on the island, the Hurley Bird appeared at a pivotal point in the storyline and was there to warn the survivors of impending danger. That's what Jacob does, he protects people.
There are a lot of questions that weren't really answered, but some of them you can understand on your own. Like, they never explain why Widmore and Ben fight, but you kind of have an idea why.
