Strategy: Open Thundurus or Cleffa. Cleffa is for hand refresh, Thundurus for Charge. Ideally get a Magnezone and Eelekrik T2 and start setting up energy acceleration. Use Pokemon Catcher to drag out weaker pokemon and KO with Thundurus while setting up Magnezone with Eelektrik. Magnezone scores KOs mid/game.

I want to add a 14th Lightning energy but I'm at a loss as of what to take out. The deck has been really consistent at turn two with my current draw supporters, and the only other thing I see is Super Rod and I'm not sure if removing it is a smart play.

Ummmm question. Why do you run elektrik? Is that for to start out with thundurus, discard that 1 energy for 80, and pop it onto magnezone? It also looks like it has a horrible problem with energies :/. It seems similar to magneboar and if your running just 12 you will probably run out around mid game.

I personally have not played this deck, but I have a few suggestions:
This deck currently has very few attackers and is weaker than ZPS late game. You run a 3-3 line of Eelektrik, but nothing to charge up with it. Super rod helps with this, but it isn't a reliable source of recovery. 3/7 of your deck is a good start and that isn't good enough to bring to a tournament.

Thundurus-To deal with your starter problem you could bring your Thundurus count up to 4. This may be extremely high, but it would raise you starter count to 5/9. You could also junk arm the extras late. So, I would suggest dropping a few cards (probaly including super rod) for 2 more Thundurus.

Zekrom-Though Zekrom isn't a great starter in this deck, I feel it would be a great heavy hitter to drop out of nowhere late game. This card would probably be a little better if you ran a few pluspowers, but it is a good option either way. If you run this card in multiple copies, you would have much better matchups against all sorts of dragons. I would give serious consideration to putting this card in (any amount of Zekroms would work).

Tornadus-Currently this deck has a terrible matchup against do against donphan. Tornadus helps the donphan matchup extremely. I would suggest running 2 tornadus and at least 2 DCEs.

These are just 3 of the suggestions that would improve this deck. I also think your bad starts are mostly luck based and lack of draw.

Didn't you comment on my Magnezone/Thundurous/Eelektrik deck saying Tornadus > Thundurus? Just kinda funny that now you post your own version without Tornadus.
ANYWAY:
In my deck I run Engineer's Adjustments, which I find is a much better draw engine than Sage's, because you don't discard anything except one energy, which helps late game with Eelektrik. Also if you're aiming to start with Thundurus or Cleffa running 2 and 1 of each, you most likely never will. Try adding 1-2 more Thundurus. I also am not a huge fan of Twins in this deck, mostly because when I use this deck I very rarely don't get the first prize, but that's just my look at it.

You're right I did, I also faced someone running this and saw how well it did, so I will say it now. YOU WERE RIGHT AND I WAS WRONG :p However, I WILL say the deck is awful against Donphan.

Anyway, I have thought of Engineer's, but didn't like the idea of conditional draw. Might try a couple though. Seems that if nothing else, more draw is in agreement. I have also considered pitching Super Rod. I'm gonna test things out.

Forget Donphan, what about Terrakion as the revenge KO? :(

Anyway, I run a similar deck except Zekrom is my attacker instead of Magnezone.. The thing with Magnezone is that it Lost Zones energy doesn't it? (Don't know much about him)
In my deck, I use tornadus with an eviolite to tank for 2-3 turns and retreat.. then I use the eels to load up something else..

Yeah my friend uses ZET as he calls it. I don't think the slower setup of Zekrom/Eelektrik is worth it though compared to ZPST. When Zekrom EX comes out that might change, but as it stands, the damage output is a little too low for the mid/late game. I might tech a Zekrom though. I've thought of running a one of of Tornadus. Unfortunately that would require DCE to really be playable and I doubt I have the spots to warrant that.
