This is just general discussion of what we would like to see in the next gen pokemon games. I for one would like to see a Apocalypse Pokemon. What would you like to see out of ANYTHING in the game. Discuss below!
A 3D world, no more giant Golurks sudenly appearing out of nowhere.
Something more like PokePark would be nice, where all the pokemon interact with each other and their surroundings.
Of course, I doubt this will happen.
My favorite thing about each new generation is all the new pokemon, just seeing what new creatures they designed is awesome. Being able to go to another region would be fun, I would also like to see different gyms that use more than 1 type.
They should add the original dragon as the post game story or at the very least an event.

A more active battle environment, probably 3D.
A post-League storyline. Training is fun, but eventually you get sick of it.
A Join Avenue with more shops.
-New Pokemon should be a balance of completely new lines and new evolutions of old Pokemon (maybe about 90% new Pokemon and 10% new evolutions. I don't want it to be like 3rd and 5th gen where we get mainly new Pokemon and little to no new evolutions, but I also don't want it to be like 2nd and 4th gen where we get fewer new Pokemon and a bunch of older ones either, it should be somewhere in between).
-Less stereotypical Pokemon. No more Fire/Fighting starters. No more pure Normal regional rodents. No more Normal/Flying regional birds. Make some less stereotypical species to inhabitat common environments like caves and oceans, enough of the bats, rocks, caterpillars, jellyfish, etc. Show some originality in your Pokemon (for instance, I have an idea for a Ground/Bug Earthworm Pokemon that could inhabit cave areas and maybe forest areas).
-Freer movement in the overworld, at the very least the ability to move diagonally.
-Customizable outfits
-Bigger variety of moves. A lot of move types have a limited number of decent physical/special moves. Namely, we need more physical Fire type moves, special Flying type moves, physical Psychic type moves, special Rock type moves, physical Grass type moves, physical Ghost type moves, special Bug type moves, and special Fighting type moves.
-Pokedex now displays all relevant info for a Pokemon like in Pokedex 3D, so you can use it to look up movesets, abilities, evolutions (if you've seen them), egg groups, etc. Possibly filling in those things as you go along through the game.
-Implementation of Streetpass and Spotpass features. Streetpass could be used for something like the Trainer House in GSCHGSS, where you can battle people you meet in a specified location. IDK for Spotpass, though, it'll probably be used for daily item distribution and events and stuff.
-Redo the EXP system so the amount of EXP you get for each level stops decreasing when you pass the opponents' level (so for instance, if you're fighting Lv. 10 Zubats, when you're underleveled, you still get the EXP bonus you would 5th gen, but after you reach Lv. 10, you get the same amount of EXP for each subsequent level like in previous gens
-Accessories can be used in battle, and have effects as well (for instance, one new one could be armor that raises your Pokemon's Defense).
-The touch screen would function like a combination of what they did with DPPt and HGSS, it would have the menu instantly accessible, but when you select the new gadget (Pokegear, Pokenav, Poketch. For the sake of simplicity I'm going to make one up and call it the Poketablet, which is a tablet. Yeah.), the menu is replaced by the gadget's menu.
-The Poketablet would have the following apps (plus maybe some more if they're useful enough):
-Clock
-Calendar (possibly with the ability to write notes with the stylus for particular days for reminders (for instance, download events and stuff)
-Map
-C Gear
-Vs. Seeker (seriously, who's the idiot that decided not to put this in BW?)
-Dowsing Machine
-Happiness Checker
-Day Care Checker
-Berry Checker
-Pedometer
-Type Chart
-some sort of video streaming app (it would work like the TVs in BW2 with different channels, but would have more useful info as well, like swarms, weather, Department Store clearance sale ads, etc.)
-possibly the Vs. Recorder
-Different versions can have different storyline paths, so for instance a particular town could be visited after the 2nd gym in one version and after the 5th in the other. Also, if we ever get a region as linear as Unova again, I'm pretty much quitting Pokemon.
-Fly can now be used to explore the skies (like in Pokemon Ranger: Guardian Signs if you've played it. If not, think Dive but in midair). Wild Pokemon can be found in cloud patches.
-Sidequest missions (think like that Celestial Tower sidequest in BW2) can be done during the main storyline, with item rewards and stuff. There could also be some multiplayer sidequests and maybe some downloadable ones.
-DLC support. You could download a new map pack, maybe about the size of Sinnoh's Battle Zone, with new Pokemon not seen anywhere else in the game, maybe some legendaries (maybe even event legendaries), new trainers, and even a mini storyline.
-GTS would be improved so that illegal Pokemon (such as unreleased Pokemon or those annoying Lv. 1 legendaries) cannot be traded, also you would be allowed to view the Pokemon's Summary and perform more detailed searches so you can have an easier time of finding what you want.
-Easy/Challenge Mode selectable from the beginning of the game and not some convoluted system that makes them nearly impossible to get until post game
-Return of 3rd Gen style contests.
-Return of Pokemon following you.
-Many HMs would either be made more useful or downgraded to TMs, notably Cut and Waterfall. Rock Smash needs to be powered up big time (60-80 Base Power sounds reasonable). If you're going to force us to use these moves, they need to be made more useful in and outside of battle so we don't have to waste moveslots or use HM slaves.
-New evolutions:

I'm quite confident gen 6 will be very DPt/Sinnoh-like, with close to 100 new Pokemon.
Meaning most of the casual/wild/common pokemon roles will rely heavily on gen I-V pokemon (although I'm curious how those will mix now that there is 2 versions for most of these ala Tentacool/Frillish..), introducing rather special or hard to obtain pokemon, along with many evolutions and pre-evos of gen I-V (probably a focus on V, but I hope the ones forgotten in IV will get their deserved stages too, like Banette for instance).
But since that is more of a prediction of gen VI specifically, Ill list my hopes and wishes for gen VII, cause it is less limiting to me that way. Or gen "xy", like a wish-gen if you like, although some of the stuff Ill write will be appropriate to be done with gen 6 already, like starters/legends.
-The new Pokemon of a future casual gen should range in the 140
-9 legendary (a 580-trio, 2/3 ~680-epic and 3/4 ~600-extras) (+3 inevitable events)
--with the epics possibly revolving around nature
--for the trio Id like to see either something airborne (a second bird trio even maybe) or another more abstract trio made of different liquids (like mud, water, lava)
--for the extras, Id like to see more Heatran/Genesect/Latios-like stuff. Not visually, but simply standalone competitively great pokes with interesting combos
-3 starters obviously
--Grass, being a reptile-bird link as to shift Grass starter tradition to bird-based for a few gens
--Fire, pretty much anything left on the zodiac should be cool as long as its not Fighting
--Water.. no idea, something majestic and water-deity related like Empoleon. Perhaps a horse so we'd have a speedy Water starter.
-perhaps some deserved buffing evos (no over-the-top ones like half of gen IV were), but not too many
-more special choice gift Pokemon! Think Hitmonlee/Hitmonchan and fossils, but better. Or think of it as a second set of "starters", so halfway through your adventure, someone would offer you one of three, all of whom are interesting useful 3 stage pokemon, but instead of the grass/fire/water theme, they'd be a different kind of set
---strategy trio: Fighting / Psychic / Dark
---species trio: Bug (insectoid) / Rock (mineral-based) / Ghost
-a new "Eevee"
--maybe humanoid, starting off as Fighting, but then depending on evolution method, GAINING types like Psychic/Dark/Poison/Flying just to have elemental ones added a later gen like Fire/Electric/Ice. So instead of changing to pure elemental types like Eevee, itd be a Fighter changing into plenty of Fighting/GainedType.
-instead of "new versions" of old Pokemon, specifically the annoying ones (Tentacool/Zubat etc), there should be completely different ones added to coexist with them in these roles, lowering their annoyance (so for example huge surfing areas always having 3 diverse common annoyers, instead of just one depending on generation chosen)
-this would also require regional dexes to be closer to 250-300 in main versions pre-E4 instead of 150-200. Which would of course also mean a good half of it being pokemon from previous generations, thus not alienating the players who dislike new designs due to nostalgia blindness
-but always a good amount of casual new pokes as well as special ones, not just either one or the other like the gens are currently alternating between..
-a less linear plot
--I would personally set in stone gym1 and gym8, but have the rest be available in many orders. To address the level issue, Id give each of these gyms 6 rosters for 6 difficulties, with the appropriate one kicking in when you enter the gym, depneding on your number of badges.
-also I would make gym rematches a standard.
--Or have it be a twist in a building next to the E4. An alternate, post-game, E4, whos trainer set varies randomly between the gym leaders/E4-members of the region with appropriate leveled teams, and have downloadable sets from other regions BW2-PWT style.
-add second Hidden Abilities
--all those Pokemon who had crap ones to begin with and gotten nothing useful in gen V, give them something nice too.
-replace move tutors with something better
--instead of this 1 npc that functions like a dozen TMs guy, there should be some more creative way to teach pokemon new moves, especially one that involves MORE MOVES added as downloads at later times.
-change HMs. They are still one of the bigger annoyances in any playthrough.
--at least make them erasable when not in use, but Id prefer if each pokemon would have a 5th moveslot exclusive for HMs, which can only be used outside battles. This way you don't need HM-slaves, but simply spread HM-roles over your proper team.
--Make Teleport work like Fly, and Fly/Dig like Dive.
-make some adjustments to the type chart for balance sake.
--Give Ice, the crappiest type, some actual resistances: Dragon, Ground
--Make Poison offense good for something, by making it strong against: Normal, Dark, Water
--Rock should resist itself for all the right reasons.
--Psy should also be SE on Ghost, creating a unique two-way SE type match-up
--Steel is freakin uber, add another crucial weakness: Electric
--Grass offense is lacking, get rid of at least one resistance: Flying;
--or make it SE against another type (Electric?)
-allow us to change a Pokemons PokeBall.
(you caught a Heatran in a Dusk Ball, or bred something that's automatically in Poke Ball...but now you can swap it for any one in your bag)
-more Moves like Psyshock for other types and reverse versions.
-lower secondary type STAB to 1.25x
-lower Stealth Rock damage in some way, or make them wear out after a number of turns/activations.
--Then add other type ones like Grass..but how about Burn/Paralyse Spikes? xDDD
-lower quadruple weaknesses 4x->3x, otherwise they are too broken.
-fix Ice weather, by adding Snowfall, and turning Hail into a general hazard weather.
I agree with pretty much everything Bolt said, but I don't want ANY evos or prevos. Leave the old ones alone and give me more Pokémon families. Geez.
Also Poké Balls should totally not be changeable of Pokémon you have caught, but you should be able to decide in what ball a bred Pokémon goes in while getting it, if you turn on such an option. Fifth slot for HM:s sounds terrible, I would rather want key items.
basically, 3 things:
-the original dragon
-a good amount of new pokémon but also some evos/pre-evos of old ones.
-a Grass-type Stealth Rock-clone. (like what Mitja said above, although I've been wishing for that for quite some time...)
Then, there could also be some improvements in regards to the variety of attacks, the type chart, etc., stuff others already said above...

Ground type Eeveelution. I mean seriously, ice type but not a simple fighting or ground. Where's the love?{F}{F}{F}{F}{F}{F}{F}{F}{F}{F}{F}{F}
CUSTOMIZABLE CHARACTER!!!! That would be.....a-mazing.
I'd ask for a Dragon-type and Flying-type Eeveevolutions if I could.
I also would seriously like the option to customize your trainer. Oh yeah and something cool like being a Pokemon starter instead of a trainer and see how you like it. Or a haunted house in Purple and Orange.
Another idea (not necessary for the 6th Gen) would be to start in the city/town you want. In the games not everyone has a starter (I mean no one except you, your rival and another person who takes its part in the game (like the professor's assistant in DP or Cheren in BW)). People have Pokemon that were gifted by someone of their family or received a pokeball and threw it at a wild pokemon. It would be nice that you could receive the started (not necessarily being of the trio) from your Mum instead of the professor. it would also be nice that you would enter the tall grass looking for someone/thing and you have a pokeball and you throw it at a pokemon you encounter. The battle would be similar to that of the safari zone.
Not that I dislike having the professor to give you one of the 3 starters just that I would like to experience this way of getting the first Pokemon.
