Even in Pokemon, I don't think you can just spontaneously change an entire chromosome I mean there are certain fish that can change their sex, but... Mewtwo is canonically genderless to begin with. Wouldn't that be a needlessly complex plot point when they could have just kept the same (or a similar) VA?

It's quite possible that Mewthree is indeed a new species, and the stuff about Mewtwo transforming into her is there to throw us off.
In the movie, Mewthree is the actual main villain, and impersonates Mewtwo for her own purposes.
Red Genesect is actually a good guy, and is working with the real Mewtwo to stop Mewthree.

Maybe in the near future they will show us a mewthree (or maybe they will not) but there is no mewthree yet (and personal opinion, i doubt that mewthree will be created) - Sorry for my english

I seriously hope they have a good explanation for it, in any case. I read somewhere that the reason for Mewtwo's new voice was... to make it more marketable to young girls. Because they buy lots of Pikachu, Meloetta and Mew toys. Meanwhile, they decide to make the girly-looking Reshiram into a manly manly macho badass man... if they indeed changed THE original Mewtwo into a female, I'll have plenty of reason to hate Reshiram.

I can see how you think that, Mewtwo looking away with a regal stance, but how come Ash remembered him? Or at least looked like he recognized him.
