That would be problematic. It'd be better if we could fit one type to each of their teams. The only exception is Pinkie, since using multiple types fits her erratic nature, and having more than one multitype gym leader doesn't really feel right.

There aren't enough animal based Grass types to fit a team for her, and many of them are starters and otherwise rare Pokemon. A large majority of Grass types are plants, so it wouldn't really make sense for Fluttershy to specialize in Grass types. What about Bug types though? I can kind of see her using them, although I will say Normal fits her better.

Exactly what I was thinking. Also, Psychic types fit her in particular since Psychic is the closest equivalent to magic in the Pokemon universe. The team I picked out for her suits her pretty well, IMO.
EDIT: I think I've finally figured something out. How about:
Fluttershy- Bug
Rarity- Normal
Applejack- Ground
Pinkie Pie- Multitype
Rainbow Dash- Flying
Twilight- Psychic
