Out of the main characters, Rainbow Jack>Rainbowshy IMO. RD and AJ have more in common that RD and Fluttershy.

Hmm...I'm not sure, I really do like all the episodes. Green Isn't Your Color, The Cutie Mark Chronicles, and Winter Wrap Up are my top three in no real order, tie between them.
Actually, when I think about it, Green Isn't Your Color is my favorite. It's my favorite episode since it focuses on Fluttershy and Rairity, my two favorites, and gave some awesome Pinky Pie moments.

Party of One is EASILY my favorite episode. The one where there was Rainbow Dash vs Applejack was pretty good too. Also, once you realize that Rainbow Dash and Applejack have the same voice actor, you'll realize that she was basically talking to herself the entire episode, lol.
